I'm gonna go with the G-Man from the Half-Life games, oh and the poison headcrabs too. Giygas from Earthbound was pretty creepy as well and so was the Skull Kid from Majora's Mask. Yeah, that about covers my video game nightmares.

The G-man

obviously
How sure are we that he's a villain though? He seems to have very ambiguous morals but he's always the one making sure that Gordon survives and is always in the right place at the right time.

Personally I think Portal 1 era GLaDOS is the creepiest villain ever. The vital parts of her sentences were distorted or cut off and her warped sense of normality and human behavior as you go through the test chambers definitely let you know something is wrong but keep you guessing about precisely what she's going to try and do.
im not sayign he's a villan hes jsut creepy, ESPECIALLY the way he seems to have completle controll over you...and almost everything else

however he's not quite as creepy as the zombies...(thouhg you wouldnt really call them charachters)

also I can see why GLaDOS might be creepy, unfortunatley I never got to play portal 1 without knowing the twist/outcome of things

When I was 8, I couldn't sleep because of Adam from dead rising. I mean, A INSANE CLOWN WITH TWO CHAINSAWS?(shudders)
Suddenly... I feel very old.

For creepiness, I like a lot of stuff. I loved the salesman in RE4, Zappa in Guilty Gear is cool, that severed head in Killer 7 (really, ALL characters in Killer 7), G-man gets an honorary... gah! Too many to remember off the top of my head!

I will go with VtM: Bloodlines and Bishop Vick. That guy with his "brothers and sisters" was the first tie i had to shut this game down to catch a breath.

The 'Wolf' from 'The Path'.

Firstly, it's pretty surprising when you find out that the 'Wolf's' appearance depends on the personality of the character you're playing as. Secondly, some of its scenes are mind-shatteringly creepy. For example, the form where it rises out of the lake as a misty specter, lifts your girl around in the air and then descends with her into the lake.

But then again, that entire game was mind destroying to play.

Of all the creatures and characters in the Silent Hill series it wasn't Pyramid Head or any of the regular monsters that scared me the most. Oh no, that honor goes to this guy.

Walter Sulliven is fucking creepy. His voice is creepy, he looks creepy, his movements are creepy. And he's just so oddly calm about everything.

Alma Wade takes a top spot. But,even worse, has to be Viceroids from the Tiberium side of Command & Conquer. Think about it: Those amorphous blobs used to be human. What sort of horrific mutations can make THAT!?

The Hive Mind in Dawn of War 2 Retribution.

Ahh man, I'd play the Tyranids a hell of a lot more it wasn't for that damn creepy thing.
Sometimes I expect it to scream "SPAWN MORE OVERLORDS" or something.

The merchant from RE4 immediately comes to mind:

Otherwise there's a long list. Pyramid Head, ReDeads, Lumine...

I have a few:
Death Face in Rings of Power
From watching my sister play it on the megadrive whenever you died in combar a face would pop up with a horrible screamy sound.

The Massive Electric Fish in Ape Escape
Looked very big back in the day. Always feared falling in the water.

Sasha from Infamous 1.

Choice lines: "I AM pleasure!"
"No one cares about you. Not the girl. Not the fat man on the roof. Not the woman under the bridge."
"I'll kill her Kessler, I swear it! I'll wear her skin like a robe!"
It would be cool if she's in 2, though.
