I think there might be a stumbling block in terms of context here. Games like Thief, the pure stealth games, encourage the player to get in and out of a contained environment (mansion, mine, whatever) without anyone ever knowing they were there - staying "invisible", as it were.
By comparison, the AC series is staged in a wide open city in (most of the time) broad daylight, a place where being invisible is out of the question. The emphasis instead is on keeping a low profile -- no crazy parkour in front of guards, no knocking people over by running into them, stay out of restricted areas, etc. And yes, you are given the option (and ability) to flip out and kill guards by the dozen (who have all learned how to fight at the Chow Yung Fat Combat Arts School of Nameless Thugs), but drawing from that well too often will put you in a state of notoriety such that EVERY GUARD IN THE CITY will attack you on sight. Not a game-breaking scenario, truth be told, but not ideal either.
I also recognize that what stealth mechanics AC has could do with some revising. I'm currently playing through the second game, and there are assassination side quests, some of which require you to not be noticed by your target. In one of these, I was attacked by every guard within a 20 foot radius of my mark, but despite the cacophony of violence going on in his immediate vicinity, as long as I didn't take the fight to within 10 feet of him, he remained stationary, looking around confused. After all the guards were dead, I casually walked up to him while he was looking the other way and finished the job. This goes beyond the point of clunky into the category of "unintentionally hilarious".
