I always name them in reference to something or another, some of my favourites are:
Seath the Goodra
Vivi the Delphox
Zanetsuken the Scizor
Alessandro the Pikachu
Bismarck the Wailord
Audrey the Bellsprout
H.Goblin the Sableye
Okami the Arcanine
Hathor the Miltank
Kiara the Luxray
and
LeaveItTo the Bibarel
10 points for anyone who can figure out what they're all referencing.

I named my Infernape Wukong (super original, I know). I decided to stop naming them because with the newer generations I ended up being more familiar with the nicknames than the species of Pokemon.

I made an exception in X though because I caught and raised a Riolu into a Lucario, only to find out that you're given a free Lucario later on. Now, I don't like getting doubles of Pokemon but this was the only way to get the Lucarionite, and I didn't want to just abandon one (not after raising Riolu's friendship or being told that the other Lucario was attached to me for whatever reason) so I kept both. I had to distinguish them so I decided to name them after fictional brothers and settled on Mako and Bolin (they have personalities to match too).

If I can come up with good nicknames, yeah, I'll do it. Examples...

Blastoise - Tank. It's a My Little Pony: Friendship Is Magic reference, taken from Rainbow Dash's pet tortoise. I only recently started using it.
Nidoking - King Badass. Because Nidoking is a badass, and "king" is part of its default name.
Whiscash - Muddy. There's a minor-league baseball team in my state called the Mudcats, and their mascot is a catfish named Muddy the Mudcat ("mudcat" is a southern slang for catfish).
Plusle, Minun, Dedenne, Emolga, Pachirisu - Pikachu v.(Insert generation number here). Because that's what they are! They're blatant attempts to make the Pikachu lightning strike twice! And I hate them! As for Marill and Azumarill...
Azurill, Marill, Azumarill - Piblu, Pikablu, Raiblu. Back in the Red/Blue era, my brother told me of a "secret pokemon" that was "like Pikachu but a water-type called Pikablu." It was a fake, it was a rumor he took at face value, but when Gen 2 and Marill came around, yeah that's what I called them. As for Piblu and Raiblu, references to Pikachu's evolution and first form.
Machamp - Goro. Comes from Mortal Kombat (the first one), the sub-boss Goro had four arms and was harder than Chinese algebra.
Delphox - Archmage. Because it looks like a fox wearing a wizard robe.
Vaporeon - Mikau. Named after a character from Legend of Zelda: Majora's Mask (my favorite Zelda game), specifically the one who dies and becomes the Zora mask.
Zebstrika - Zecora. Another My Little Pony: Friendship Is Magic reference.
Leavanny - Katy. It's obviously modeled after a katydid (a bug that looks like a leaf), so there ya go.
Granbull - Davy Boy. Named after the British Bulldog, Davy Boy Smith. There is no bull in Granbull.
Skiddo, Gogoat - Daniel Bryan. Another pro wrestling reference? YES! YES! YES!
Swinub, Piloswine, Mamoswine - Porco Rosso. Named after a Hayao Miazaki movie.
Joltik, Galvantula - Arachnaphobia. I'm terrified of spiders. But I like Joltik and Galvantula.
Probopass - Groucho Marx. Because that's what it's modeled after, Groucho Marx glasses.
Hitmonlee - Owen Hart. Another pro wrestling reference. He's a black hart! He's a two-time Slammy winner! He'll kick the leg out of your leg!
Empoleon - Napoleon. Named after Napoleon Bonaparte, the former Emperor of France. No I don't know what he has to do with a penguin.
Greninja - Blue Blazer. Because it's blue and faster than a bullet. Also, another Owen Hart reference!
Barbacle - Barbacle Man. Because he could be the lost Mega Man boss.
Hawlucha - Various lucha libre wrestlers. My go-to name is El Santo.
Gardevoir - Cirsene. I could've sworn I heard this name somewhere, but I'll be damned if I can tell you where.
Drilbur, Excadrill - Bottles. Named after the character of the same name from Banjo-Kazooie. Bottles is the one who teaches you moves.

My one regret is that there isn't a fighting-type colorful enough to reference Randy Savage.

I never give nicknames to my pokemon, I prefer to use their original names.

So my Bulbasaur is simply named Bulbasaur.
Oh, and I always call my hero Ash and my rival Gary.

I don't nickname any of my pokemon, ever, and I refuse to trade anyone for a pokemon they have nicknamed.

I hate nicknames so much, I just want their proper, original, normal names.

Themed names? Constantly.

Serperior: Liu Bei
Emboar: Zhang Fei
Samurott: Guan Yu
...alternatively naming the last two Cao Ren and Sun Ce, respectively.
You need something OP and unstoppable in there to name Lu bu
Mewtwo, of course; it even rhymes. Though my current Mewtwo can't join Team Dynasty right now; it's part of a different team. I'll give you a hint: its name is "Frieza". heh.
How about something OP like Garchomp or Slaking

I give all of my Dragon type pokemon dragon themed names. And some serpents get that honor, too. Also, I do occasionally drop Final Fantasy names on pokemon, too.

Gyarados - Leviathan. Goes especially well due to his double weakness to Electric attacks.
Garchomp - Rudra. First badass dragon I met in Breath of Fire definitely is befitting of Garchomp.
Kingdra - Ryujin. I remember Ryujin being a water dragon of legend, or something to that effect.
Salamence - Agni. Salamence's evolution reminded me of the story from Breath of Fire 1. So, nicknamed.
Dragonite - Bahamut. Dragonite was the original, so that nickname and honor goes to him.
Metagross - Omega. Enough said, imo.

There's more, but I cannot remember them all at this point in time.

Quite often actually. At my college we recently had a 'mono-league', that is everyone uses one type for their team. I was grass and their names were as follows. See if you can pick up the theme. =P

(Mega)Venusaur - Mandragora
Breloom - Amanita
Tangrowth - Pueraria
Liligant - Amaryllis
Whimsicott - Gossypium
Lawnmower Rotom - Ryobi

The theme is that nearly all of them are named for the genus of the plant they are based on. Except for Ryobi... He's named after a brand of powertools that include an electric lawnmower. XD I also have a kaiju team planned where I'm going to name the members after their respective Kaiju.

Outside of that I do theme mine, but they tend to be a little inconsistent. Like I named my Greninja Jiraiya, after Yosuke's persona from Persona 4. Cause ninja frogs. While I named my Mawile Filia, after the Skullgirls character of the same name.

Mewtwo isn't OP? heh.

Garchomp works fine, but I would go for something a little less conventional, like Darmanitan or MegaMawile. I prefer something that sort-of looks like his DW sprites, to continue the theme... Salamence, maybe, or Blaziken? It's all good though.
