I generally prefer my villains cold and calculating, even in defeat. If it works for the story though, why not? It's not something I especially want, but if it works it works.

Not if I'm supposed to find them threatening, because if I see them cry then they just seem kind of weak to me.

If they're supposed to be pathetic or inspire pity or whatever then sure.

Only as a comedic undertone with tissues that the villain just so happens to have on-hand at the time...

I find whenever a villain does cry, in general, it's suppose to be sympathetic... But, then again, whenever it does happen that way, I usually do not have any sympathy for said villain, thus causing others to call me a cold-hearted[footnote]Contradictory, considering that one quiz I took some time ago...[/footnote] bastard for not caring...

Look, if it can be pulled off correctly, then fine... otherwise, don't do it unless it's something that that particular villain would do in that given situation...

I think it might rob the player of his payoff, if they've been spending the whole game trying to take down a big bad boss and then in the end they seem rather weak and pathetic. Which could make for great drama, but most games do not invest much into dramatic storytelling. It's all about set-up, action set piece, and then payoff.

The only villain I can think of that cried was Lysandre from Pokemon X and Y.

Yeah...that's all I have.

Closest I can think of something like that happening was when...

You could have Saren kill himself in Mass Effect 1.

But yeah, I wouldn't mind seeing a game that does that. It can potentially humanize the villain in question. Provided it's handled properly and makes sense for the character.
