Probably none. That wasn't intended as an insult towards the show, I love it. Sometimes all the wibbly-wobbly timey-wimey leads to plot holes, or oversights if you prefer, but obsessing about them is kind of taking yourself out of the fun.
Tell that to the Nitpickers Guild (although I completely agree).

No those aren't plotholes. Plotholes are how its specifically mention in one episode interacting with your past self is a bad thing that will destroy the universe (in fact there was an episode about it) and then later in a Christmas episode specifically making a point to have a character interact with his past self to solve a problem and having it mean nothing. The only reason no one bitches about that is probably because different doctors (wibby wobbly continuity... stuff).

1. How the hell does an exploding TARDIS destroy the entire universe? You'd the Doctor would have mentioned it in the season 4 finale when the Daleks almost destroyed it.
2. How was the Pandorica never discovered until River MOVED A BIG ROCK? I mean really? That's the only thing hiding it? A big rock? And it's not even that big!
3. As cool as the idea of all of human histroy being squished into one second is, it's filled with holes. What about before the Earth was even there? Or continental drift? Or the future? What was Madame Kavorian even doing there?
4. What's the point of wearing special eye-patches that let you remember the Silence if they have the ability to KILL YOU WITH THEM whenever you want?
5. In the season 4 finale, what the fuck is a subwave network and why can't the Daleks detect it? What's that Harriet Jones? It's "undetectable"? WELL ISN'T THAT FUCKING CONVENIENT??!!! So what, did we always have the technology to do this, and Ms. Jones is just the first person to THINK OF IT??!!
6. How did the Doctor know, in the 3rd season finale, exactly when the Master would stage his countdown, A WHOLE YEAR BEFORE IT HAPPENED??
7. How can there be a whole civilization of lizard people at the center of the Earth when "The Runaway Bride" established that the center of the Earth is actually an alien spaceship filled with Spider-monsters?
8. And what about that thing the Doctor can do where he can give normal phones the ability to call anyone in time and space, how does that work? How does it know when to call them? What if Rose calls Jackie from 3 trillion years in the future? What the odds that Jackie will get the call at the right time? If it's even a few decades off (small change with that kind of time difference) the call could end up reaching Jackie before Rose has even been born, or before she met the Doctor, or years after they've already moved to the alternate dimension. It's just too messy to work properly.
9. So Torchwood was created somewhere around the 1800s, and what's more it was created with the Doctor in mind. So how come Torchwood hasn't gotten involved EVERY SINGLE TIME the Doctor comes to Earth?

Yeah, that's all I've got for now, but I'm sure there's more.

I'm going to rehash: "Why did Rose need to stay behind on the parallel Earth at the conclusion of 'Journey's End?'" Simply because it bothers me so much.

And also where has UNIT been this whole time, before the Sontarans in Season 4?

I think in the episode you are thinking of it's only if the subject goes back to their past rather than their past coming to the future. That and stuff went to hell when Rose changes HER timeline by saving her dad in comparison to the old bloke seeing his future self (I assume that's the special you're on about at least) where all they did was hug, theoretically impossible but the Doctor has crashed into himself before without too much happening so maybe it's only in special circumstances.

That's exactly what I meant when I was talking about fun.
Oh, don't get me wrong, I usually overlook all these things, too. Hell, a good many of the episodes mentioned above are some of my favorites. But hey, the topic asked about plot holes, so...I posted some plot holes.

in the first season of the new doctor who it was established if time was changed in any major way that these creatures would come and eat up time and space, were the hell were they when river song didn't kill the doctor or any other time time was changed in a major way in the other season?

1. She wasn't. We never saw the parts where the SS was looking for her (now disappeared) body. The Doctor just went back to pick her up (but like he did at the start of S5).

2. They aren't their suits. It's there outer skin. Think about it. They outdate us. If you look carefully, you'll see that the suits are thicker than normal suits are and have wrinkles. We have been been mimicing them by 'wearing' their skin.

You're forgeting the conditions. This was fixed point in time. No change period.

here's one from the first apperance of the weeping angels, when the doctor was talking on the video to the people dealing with the angels, how did he perfectly time it so that his answers correspond with their questions? i get that he had the questions and answers before hand, but there is no way of knowing exactly what was going on right then and there

1. She didn't fall for two days. The Doctor has a time machine. It's the same reason she jumped out a space ship, she knew the Doctor would catch her. She must have known that Canton was working with the Doctor, once he told him she jumped off a building, they simple traveled to the building at that point and let her fall inside.

Wibbly wobbly, timey wimey.

So the answer to why some plot holes exist, is "the Doctor is that awesome."

YES! Finally someone else you wonders this! I didnt think f putting this up here because i thought i was the only one thinking it! The reapers they were called. If When rose touched her younger self (No pun intended) the reapers came to devour everyone in sight. Where were they in the big bang and a good man goes to war?
