In Splinter Cell Chaos Theory, most of the guards are just, well, guards doing their jobs. They may end up in the wrong organization, but they're not guilty of anything other than shooting at me when I'm an intruder. But in Conviction, they want each kill to be satisfying and you to have no remorse over them. They gave the guards annoying voice actors who swear and taunt you frequently, made them direct perpetrators in heinous acts such as detonating massive EMPs in Washington D.C, and having their conversations outside of combat being mostly about how they're gonna kill Sam Fisher and them being not repentant at all about the aforementioned heinous acts.

GTA 4's climax was a real gut-wretch for me
The part where you finally get Darko Brevic, and he explains why he killed all of his and Niko's friends (he killed them for money so he could continue his scumbag life). I had sympathy for him; i had been doing the exact same crimes as Darko (stealing, dealing drugs, commiting car-based genocide) , yet i felt the incredible urge to kill him because he was the reason Niko was there in the first place, to get revenge. I really TRUELY did'nt know what to do, but i ended up killing him in the end. I regreted killing him though... After the credits, i really did'nt feel like playing it anymore, the story really hit home

Call Rockstar what you want, but they really know how to put together a emotionally tearing story

Bioshock 2:
When you kill Mark Meltzer as the big Daddy. You don't have to, but if you do it adds a whole new level of "You're an ass", depending on how you can justify what you did.

communists in metro 2033 they're just drafted or idealistic, even just want to survive in the cruel world of the metro and you just go in and slaughter them, but the nazis and commanders were dicks and I wish they could burn in hell but it was nuked(khan was right)

Big Daddies/Little Sisters. The Big Daddies aren't responsible for their actions, and the way the Little Sisters cry after their big friends are killed is just heartbreaking...
But the Little Sisters are so tasty...

the two that come to mind are big daddies and colossi, one was just protecting a little girl and the other was a majestic creature...made of stone.

For faceless mooks the koopa troopas due to turtles being one of my favorite animals and how easy it was to kill them.

There's a mission in GTA IV where you free a man sentenced to a lifetime in prison only to kill him. The only reason for doing this is because a lousy junkie is mad at him for talking smack about him. The real kicker is that everything he said was true, yet you still have to shoot him while he's begging for his life. I really didn't like that mission.
Finally someone to mention this game.

I have another story about GTA 4. On Occasion you will go hold out against the police in the nearby hospital etc, about halfway through my survival run, i spotted a man cowering for his life in a corner, stuttering much, he said 'Just tell my wife i love her, ok? And i had barely any time to think about what he just said before i shot him. I then thought about it, and gave myself up to the cops.

Only to get shot by some dickhead gang member with a shotgun.
How about that mission you get from that random stranger on the street where you have to dump his dead wife in a lake because he went crazy and stabbed her 50 times?

Also where you have to pick between killing the corrupt soon-to-be commissioner or his fresh-out-of-prison brother trying to change his life for the better. (I killed the doucebag corrupt cop)

Yep. Remember Second Sight? In maybe the first, or second level- you kill a guy with a new power, and you're all excited.
"Oh, wow, that was awesome! I am a little psychic piece of badassery! Wait, what's this computer doing...?"

You go to the computer and a woman is talking to the guy you just killed on some instant messenger, slowly getting more and more panicked at his non responsiveness as you watch.

Well they weren't really enemies, but I felt bad about a particular incident regarding the civilians in inFAMOUS 2. I was on a good karma playthrough, and I was fighting monsters in the streets. I got desperate, so I launched an Ionic Vortex. It took out the monsters, but also a bunch of civilians. It felt like the vortex was going in slow motion, whipping around monsters, exploding cars, and screaming innocent civilians. After the vortex was finished, I took in the carnage around me. Destroyed cars, street lights, and balconies were strewn everywhere, and I could see the injured civilians that had survived struggling on the ground. I healed as many as I could, but I could still see all the others that I killed. This event really made me realize how much power and responsibility I had over this world. It was enough to make me carefully consider whenever I fire an Ionic attack, or use any of my more destructive powers. +10 to inFAMOUS 2, for actually making me feel.

When you're standing 1v1, all alone...against a grunt in Halo, and he's running around panicking. I always feel bad when that happens :(

Big daddies in Bioshock. The first one didn't make me feel bad but then I actually took the time to follow them around and see what they did.
Some of the people in Metro 2033. You can listen to conversations between some of the enemies so they aren't just blank fodder. Tho you don?t have to kill them. Stealth is usually an option when dealing with people in this game.
And this one is kind of weird but I downloaded a mod for fallout 3 that adds more enemy variety. Including puppies to the dog packs. After that I felt bad for killing them. Not bad enough to not kill them tho.
Oh and rare animals in Tomb Raider. God damn it Lara!

I always feel kinda bad for the Swadians in Mount and Blade: Warband. They start off in the worst possible position on the map (between everyone else), their heavy cavalry is the only unit of theirs that's really worth a damn, and (at least in the games I've played through)their king is a raging dumbass who declares war on pretty much everyone on the off chance that Swadia gains even a little bit of land. Most of time though, they're wiped out before I even get around to joining a faction. That's right, the Swadians are at such a disadvantage that their kingdom can be completely disbanded without any outside interference from the player.

I only SORTA feel bad for the Sarranids, mostly because I like to pick on them and raid the hell out of their villages when I'm just starting out for some quick and free trade goods and food. Passed that they're all assholes and I have no problem chasing them all over hells half-acre.

The turrets in portal. Even in the first game I felt bad just touching them. They are the only game enemy to tell me that "I don't blame you" on their death-bed. It only got worse in the second game when I learned that they actually do feel pain :(

I always used to remedy that feeling by taking the non-lethal approach whenever I could, like in Assassin's Creed 2 I would disarm the random rooftop guards and beat them up rather than stabbing them whenever possible. Most games don't allow that as much anymore.

Now I just have fun by watching my wife play various games and once in a while saying things like "that guy won't be going home to his kids" when she drops an enemy.

She feels terrible.

That never even ocurred to me before. Funnily enough I was going to talk about Stefano da Bagnone, one of the Pazzi conspirators in ACII. He's a monk yet he openly flaunts his disbelief in "an invisible mad man in the sky" and criticizes another monk's inability to give credit to people for their accomplishments, instead praising God or cursing the Devil instead.

Granted, he was a different kind of zealot being an evil Templar and murderer and all, but he was talking a lot of sense right then and there.

Killzone 3.

Pretty much anyone in Metro 2033.

Far Cry 2, oddly enough, but mostly only the natives, not the out-of-country mercs. Its like a lot of them have really been brainwashed, and its kind of sad.
