Do VisualNovels count? Then pretty much most of the girls from Clannad and Saber from Fate stay/night.
Otherwise Firentis from M&B Warband and Morrigan from Dragon Age.

Riku from Kingdom Hearts. Love. Him. There's just something about him and the whole "Yeah, I know you have to save the world, but someone has to save YOU" thing he has going on. Plus he's really cute for a guy with purple hair...

Biologically, the point of all life is to survive until they reproduce.

In all honesty there isn't a universal point to life, at least not among humans. Personally I just want to live life with no regrets.

Cole Phelps, L.A. Noire.

It wasn't until a bit of post-game reflection that it sunk in what a likeable character he really was. It was a breath of fresh air to see a videogame character who's strengths lie in their flaws. The ending itself may have been anti-climatic, but necessary. As I learned more about Cole's past and his motivations, I was intruiged with the story of a man who, burdened by having been falsely decorated as a war hero for his cowardly actions, tried desperately to redeem his past by bringing criminals in his city to justice and by challenging the ethics of those around him... Only to realise through further mistakes that he was no less hypocritical than his corrupt colleagues.

Even some of his cases along the way as a detective tested his beliefs when he is forced to either uphold the law, or do what he believes is morally correct. His eyes are slowly opened to the cracks in the justice system and his worldview changes. Even though L.A. Noire has no real "plot" until the third act, the story of Cole Phelps is being told before you may even realise it.

He eventually does redeem himself at the end when he realises what he must do to be a real hero. But any further analysis on that would spoil the ending. Cole Phelps became one of my favourite videogame protagonists of all time, his story made an already unique game even more noteworthy.

Shame the gameplay couldn't hold up.

Morrigan from DA is on my list too....i luv a girl with an attitude. ;)
GlaDOS and Core1 from Portal 2 more recently. How can you not get "attached" to NPCs throwing abuse at ya throughout an entire game ?
Minsc from Baldur's Gate 2.
Standing out though, even after all these years, is Dr. Marie Delacroix from System Shock 2.
A NPC who briefed and guided you through the early part of the game via comms.
She was trapped in her office and i was to get to her and set her free.
So, for hours and hours i gunned, lockpicked, computerhacked and sneaked my way up through the lower decks of the "von Braun" under her guidance.
Now, SS2 was a game that had many people creep out to begin with. You really got a sense of involvement....the term immersive barely covers it .
Of course i finally made it and entered Delacroix' office....only to find her dead in her chair !!
Gutwrenching....i'll never forgive you for thatone, Irrational Games :p (unless you give us SS 3 !!)
I'm a guy with both feet solidly planted on terra firma, but in that moment a computer game got to me.

I have only gotten attached to the soldiers in X-Com. The death tolls are generally so high, that when someone survives a lot, you remember them. They also get stats, so that also makes them awesome.

The most memorable example was a breacher whose job was to run around with a pistol and open doors, general meatshield stuff. She somehow managed to survive 7 consecutive missions opening UFOs and was a complete badass. I think she had a good reaction score that made her survive.

Then on one mission, we were holding at the skyranger, and she got shot and died, so I responded by pulling out rocket launchers and grenades, and destroying everything on the map.

A lot, lets see...

Kira - Jak and Daxter
Balthier - Final Fantasy XII (spoilers: ending was pretty intense emotionally because of how worried I was)
Yuna, Tidus - Final Fantasy X
Rinoa, Squall - Final Fantasy VIII
Alyx Vance, Her father - Half Life 2
The guys in Call of Duty 4, The bridge scene was very emotional. Just sitting there not being able to do anything.
Yukari Takeba, actually, basically everyone in the game lol - Persona 3
Kairi - Kingdom Hearts
Murry, and most of the cast of the Monkey Island games.

There'd be more but, my pizza just finished cooking.

Sherry (My Torchic Partner) in Pokemon Mystery Dungeon 2. Because of her, the ending was heartwrenching.

Also, Cyrusis in Runescape. I am currently refusing to complete a certain quest...
Because I know he has a Plotline Death in While Guthix Sleeps.

Lacroix, from "Vampire the Masquerade: Bloodlines". I've not played it all the way through, due to a glitch that prevents me passing the bit where you find the sarcophagus, but I can't help but feel sorry for him at times. I love the speech he gives about how being the leader means everyone thinks you make decisions at random and that they've got a much better solution.

And, to an extent, the NPCs in SWAT4. Sure, the AI isn't great sometimes, and there are a number of infuriatingly stupid things they keep doing, but when I'm the last one left in a mission I really miss them.

John marston, sounds silly, but I fought so hard to get his family back and show his wife and kid that he loves them, wants to be there, and provide for them, only to have that shit happen? I cried more at the end of that game, than when I broke my goddam leg

All the time, man. I'm a very emotionally available player. I don't need much of an excuse to care.

Hell, I can even care about characters I find annoying (usually more because I can see their potential as characters, and I feel like, "Oh, okay, if you'd been written differently, I would have been attached to you." or "You were well conceived, but badly executed.").

It's just the way I relate to games and a lot of stories in general. I just naturally do it.

Jack from ME2. Under all that psychosis there was a vulnerability that made me want to protect her.

Your dragon friend from Hype: the time quest. He was only really there for a flying section at the end of each Era, and I cant even remember his name, but his death felt more significant than anything the main characters wife did.

Alistair from Dragon Age.
Anders from Dragon Age 2.
Leonardo from Assassin's Creed 2 and Brotherhood.
Akihiko and Shinji from Persona 3.
Yosuke from Persona 4.
Wheatley from Portal 2.
Norman Jayden from Heavy Rain.
Zack from Final Fantasy: Crisis Core (not gonna lie, the ending made me cry)

I could keep going, but I won't. XD Basically every game I play, I have a fave character, and of those, most of them I get attached to. In almost ridiculous amounts. XD As an example, in Dragon Age 2 I was trying to romance Anders, then I accidentally slept with Fenris because I picked the flirty dialogue at one point because he was getting angry with me and I was trying to defuse the situation. And I couldn't do anything but stare as events unfolded in unprecedented and unwanted ways. And then I felt guilty as heck because my fictional avatar fictionally slept with a fictional character. So messed up... XD

John Marston. I cried at the end of the game.

Also Dogmeat, the bassist in GH3, Baurus from Oblivion, and Nathan Hale in the Resistance series.
