In Fallout 3, I nuked Megaton, but after about 10 minutes of staring at the button. In ME2, I gave the collector ship to the illusive man. sigh...

Well, I try to be a good guy alot, because I like the perks and the rewards, so-

Villain Core: "Die die DIE!! All that glorious murder of every enemy that crosses my path! Burn them all! Burn them in the purifying fire of VENGEANCE! HAH HAH HAH HAAAAH!!"

Uhhh...yeah...so I'm not completely one to speak of a great moral fiber. There are some I still prefer to keep umm...intact, though.

Villain Core: "Dance, puppets, DAAANCE!!"

Hoo boy...

DAII- Killing Anders. On the playthrough directly after having romanced him. I cried. D:

Also, the prisoners on Fable II. I have no problem being horrifically evil the rest of that game, but THAT DAMN LEVEL. I aways had to mute my tv. :\

I almost never have a problem pulling off evil actions. And if I don't, it's usually because I just didn't feel like it or I'm actively trying to go the 'good' route.
I had absolutely no problem killing Connor in DA:O, I didn't feel like going back to the circle and dealing with them. I easily enslaved the people on the Paradise Falls list in Fallout 3, except for the ones I'd already killed of course. And, also in Fallout 3, on multiple playthroughs I slaughtered everyone in Oasis, Megaton (via nuke and conventional weaponry), Tenpenny Tower, Arefu, the vampire hangout and every other little settlement I came across (I had fun killing off the Republic of Dave).

Having to purge your little assassin collective to kill the traitor about halfway through the Dark Brotherhood quest-line in Oblivion: those guys were jovial killers with awesome stories!

I have an entire game where even to this day I find evil choices impossible to make on it, and that game is Steambot Chronicles. The characters in it are so incredibly endearing that I can't possibly deliberately cause harm to any of them, or ignore helping them, except the bad guys of course.
[Spoilers for Jade Empire]
For a specific evil decision, I'm torn between two as to which is worse, and they are related. In Jade Empire if you want to be evil you can bind Death's Hand forcibly to your service to get him as a party member, which in and of itself isn't difficult to do, it's the consequences of doing so and getting your new party member that are difficult to deal with. As a result of keeping Death's Hand, every party member that disagrees with doing this becomes binded by you as well, taking away their free will (though sort of alternately you can free Death's Hand at this point, but what sane person would actually do that?). As a result they hate you with a passion for what little is left of the game, which is heart wrenching, even more so as it combines well with the next choice. Almost directly before the final fight, you're asked whether you should destroy the Water Dragon's body or poison it with human blood so you can become a god after beating the Final Boss. Either way cuts off the Big Bad's power supply, and so MUST be done, but if you choose to poison the Water Dragon, your party members that objected (or would have) with Death's Hand previously object again, and they regain their free will and fight you, and you have to kill every one of your party that isn't still on your side, incredibly heart wrenching, depending on how much you cared about them, and Jade Empire does a pretty good job of making you care. By the way, this choice is the ultimate of good or evil choices in the game, this can either completely invalidate or permanetly reinforce every choice you've made up to this point.

Another Jade Empire choice which deserves a mention is the choice of which one of 2 demons possessing a little girl that you back, and which one you fight against and banish. Choosing the evil one means that you condemn the little girl to life as a puppet, only crying and screaming just before the evil demon talks, even a completely black heart can't avoid feeling pity for that girl.

I don't know about the rest of you, but for me these choices impact me so much not only because the characters are so endearing, but because there is no third option, especially since I find myself really wishing that there were, and I've probably thought up a couple for each as well.

I have thought long and hard and I can't think of any evil choice I had the ability to make that I had a problem with. What the hell is wrong with me!?
You probably just haven't encountered a game with a good or evil choice system that had an evil choice that you either considered the rewards not so clear cut, or that pulled at your heartstrings to make. This is mostly true for me as well, I would play a game on the completely good side one playthrough and completely evil on the next, and I would deeply enjoy the evil side most of the time, I just would have difficulty with a select few evil choices.

I can't bring myself to ever help the Powder Gangers in Goodsprings. I always figure that I owe the town for digging me out and patching me up.

ME2: giving the Collectors station to Cerberus; never, ever will I willingly work with them, especially after the first game. So glad you will get to kill them in the third one (payback will be mine Spring 2012...)

ME1: Putting Udina in power, considering his is a massive jerk.

Giving Udina the council seat. Fuck that guy forever.
"Nobody stabs me in the back, Udina. Nobody!"
Ah, well I see I'm not the only one.

Fallout 3: Side with President Eden, considering he's a complete lunatic.
Fallout: New Vegas: Side with the Legion, considering their all crazy folk.

I can't listen to Caesar in New Vegas. Sometimes I even set out to do so and I can't do it.
Me either. Probably even moreso since I only play as female characters in games. Pretty much makes it impossible to side with Caesar.

And having spent 120 FO3 hours treating it as a second home, I couldn't bring myself to blow up Megaton under any circumstances second time around.
Actually, telling Sims about the guy in the bar wanting to blow up Megaton was harder, once I found out
there was no way to save Sims.

I find trying to be "evil" in games usually results in being just a jackass to everyone. Overcoming that is what I find most difficult in games.

As was said before,
Ordering Zaalbaar to kill Mission. I mean, yeah, you killed Juhani and Jolee, but they were both Jedi and able to defend themselves. Having the best friend of a 14 year old girl kill her? That's just...yeah, can't do it.

Not so much evil as "avoiding the good choice", but I have to hug Tali during her loyalty mission.

The Biotic God from ME2, the first time i saw him i really wanted to see if he could pull off that "great biotic wind" thing...

I could never send that guy to his death again, just on the off chance that he comes back for ME3 with actual biotic powers

In Dragon Age: Origins, I couldn't bring myself to urinate in the ashes of a saint. There was just something horrifically stupid and pointless about the entire move and it just seemed to be a case of being evil for the sake of being evil.
