Let's see "Final Battle 3" from FFIII which is (as it says) the final battle with *spoiler warning* the cloud of darkness.
"Seymour Battle" from FFX, which is the final time you fight him (man that guy just wouldn't stay dead!).
"The Final Battle" from FFX which is the fight with *spoiler warning* Yu Yevon. I love that music!

I do agree with this, this is a brilliant boss battle and great music.

Oh and the Forest Temple music from Ocarina of Time when you fight the Poe sisters. I know that's kind of cheating but when you have the lead in (such as shooting the pictures) to the fights with them it plays.
