Batman: TAS, Batman Beyond and Justice League.
The DCAU in general is what I was gonna say, with those 3 as the best shows in it.

Edit: even have the Justice League boxset.

Anything Disney by far. Disney was amazing, i loved it. Followed closely by Pokemon and Digimon. Follow that with anything from cartoon network or Warner bro's.

How has Gargoyles not been mentioned yet? It was another one of those awesome shows airing with Pinky and the Brain, Animaniacs, and Freakazoid.

There's a lot of good anime from that time, so I won't even go there. However, I'd say the two best western shows from roughly that time period are the original Ninja Turtle cartoons and Dexter's Lab.

Invader Zim is definitely my favourite. It was just such hilarious, dark, gloriously-hammy nonsense, and I can appreciate it even more now that I'm older and familiar with Jhonen Vasquez's other works. Besides that, other cartoons from around that time that I still love now include:

Samurai Jack
Digimon (especially Tamers)
Courage the Cowardly Dog
Freakazoid
Ed, Edd & Eddy
Hey Arnold
The Grim Adventure of Billy & Mandy

There are plenty of other shows that I think are also generally good, like The Powerpuff Girls or Angry Beavers, but those are the ones that I'm most likely to get the urge to go back and re-watch.

Probably more than I can remember, but one of my absolute favorites...
Pirates of Dark Water. I can't be the only one who remembers that awesome show.
Yeah, I remember that show. The episode where some kind of witch ended up literally melting at the end disturbed the hell out of me. D: It was a pretty interesting show, though, I watched it on Cartoon Network along with all of the terrible Hanna Barbara sci-fi cartoons from the 60's and 70's like Thundarr the Barbarian.

My favorite cartoons from the 90's are Eek the Cat/Terrible Thunderlizards, Ren and Stimpy, Aladdin and the Simpsons. Cartoon Planet was also pretty funny. New cartoons began to lose their appeal to me around high school/late 90's almost completely.

I noticed a few people post stuff from the 2008-2009, early 2000s goes as far as 2002 right? Otherwise it would include pretty much anything.

When I think of a 90s cartoon, it's the Batman Animated series. 90's anime would have to be Cowboy Bebop. In fact for all animated media of the 90s it seems to be either really good or really bad (Garzey's Wing anyone?), compared to a lot of mediocrity and mass produced stuff of recent years. That said, I'm a sucker for mediocre or just good anime (at least when comparing to 90s standards) :) .

Mine are:

Courage the cowardly dog, especially the Freaky Fred episode, that has always stayed with me ever since I first watched it.

Pokemon: Another perennial favourite. I have not watched the cartoons since the Kanto episodes when I was kid, but I remember it fondly.

The Grim adventures of Billy and Mandy Introduced me to Voltaire's music, courtesy of this ep:
