Although a rather unoriginal choice; I have to say Half-Life 2. It is the only Singleplayer FPS that I have played through multiple times with no loss of enjoyment.
Half Life 2 is great, but then again CoD4 was amazing too. And Bioshock cannot be missed. 3 way tie?
On one hand, I play CS:S a ton. There's a bunch of different ways to play it.
On the other hand, Half-Life 2 is awesome. I've beaten it three times I think.

It's a tough call. I've played a lot that I've really enjoyed but I think my personal favorite is the original Starsiege: Tribes. It's the only shooter that I've enjoyed in a competitive environment.
