You just can't beat that song. Its awesomeness is spread on over 8 minutes of great riffs, bridges and solos. And seriously, the cheesy band laughter makes for a great ending.
Though Welcome Home (Sanitarium) and One come very close.
I'll get blasted for this but I absolutely love Low Man's Lyrics. In fact I really don't think Metallica has done a bad album. Yes I actually like St. Anger. Not as a Metallica album. I just ignore it's their name on it and enjoy a good hard rock album. The lyrics are great in it. Other great songs though. Where the Wild Things Are, Hero of the Day, The Four Horsemen, Harvester of Sorrow, All Nightmare Long, The Outlaw Torn, Disposable Heroes.
Battery for me, though I may be overplaying it now so I'm probably going to get sick of it. Though One I would have to say is also one of my favorite Metallica songs.

It's just to tough a task to choose just one song to claim as my favorite. Though out of all of these, I am leaning towards Hero of the Day.
Probably Orion. It's a tough choice though honestly. I grew up listening to Metallica so while I'm much more interested in melodeath and folk metal nowadays Metallica will always have a soft spot to me.
