I love that one, but mostly because all my other ones were ninja'd, so i shall leave you with my very favorite running joke

"What are we going to do tonight Brain?"
"The same thing we do every night Pinky, try to TAKE OVER THE WORLD!"

I love Pinky & the Brain
I was beaten to the above 3 (although I do not think the Game is a good joke at all, it's just a pain these days).
Others I'd add to the list is Lady Constance de Cavolet in "I'm sorry I'll read that again" (look it up guys, it's a radio show with John Clease and Bill Oddy in).
Star Wars': "I've got a bad feeling about this."
And the Top Gear running gag of: "How hard can it be?"

"Don't mention the War!"

Only in one episode of Fawlty Towers, but it's a running joke in so many things since :D

.............from Airplane, you mean?
If that's what you are referencing, you have a great taste in movies
OT: Every stupid running joke in Airplane
Especially the one like this
"A hospital? What is it?"
"It's a building with patients, but that's not important right now."
But of course! Legendary film!

"Surely you can't be serious........."
"I am serious. And don't call me Shirley"

Since most of the stuff has been already mentioned, I'm gonna say Barney constantly saying "Awesome" and "Legendary" in How I Met Your Mother.

Space Corps directives from Red Dwarf. Specifically, Rimmer calling the wrong ones.
"I invoke Space Corps directive 34124"
"No officer with false teeth should attempt oral sex in zero gravity, sir?"

Humour AND useful advice, what more could you want?
1742. 'No member of the Corps should ever report for active duty in a ginger toupee.'

Am I the only one that thought Dr. Cox calling JD girls names in Scrubs got old pretty quick?

Anyways;
'They turk ma jurb!', or crowds saying 'rabblerabblerabble', from South Park. In fact, there are lots from South Park.
Quite a few of the recurring jokes from Mock the Week.
And I'm not sure whether it counts, but the phrase 'Holy f*cking ass crackers!' from Robot Chicken.

To kill the dragon, you need the sword!
To make the sword, you need the iron!
To make the iron you need the cave!
To make the cave, you need the mountain!
To make the mountain you need the kingdom!
To make hte kingdom you need the ki-iiiiing...
...And king is a song of Nan-o-waaaarrrrrr

Good times.

The "I AM A MAN! *punch*" running joke from Atop the 4th Wall is always funny.

I love the way it progresses when there's more red necks. It becomes even more incoherent with each one that says it to the point it's not even understandable
