Space combat sims. If you guys like them and haven't tried these 3 out, try them. They are: Freelancer, Darkstar One, and Black Prophecy, with BP being an MMO.

Also, shmups. Gradius, R-Type, Raiden, Touhou, I love them all. Well, except Zero Wing.

Cover based shooters with a first person perspective for maneurvering, like Brothers in Arms and soon to buy Deus Ex Human Revolution.
*ahem* Deus Ex: Human Revolution isn't a cover based shooter...

Also, adveture games are not an unpopular genre, they are the greatest genre that all other genres should look up to as an example how to create interactive dramas.

Douchebag awaaaaaaay!

Sports. Ok, really only the NHL games since they are the only ones actually adding new features to their games.

There are only 4 major stealth series, Splinter Cell, MGS, Hitman and Thief.
You mentioned four stealth series, and still missed my favourite two. To be fair, Syphon Filter was a stealth/action hybrid, and we may never see another Tenchu: Stealth Assassins, but still.

On topic, turn-based strategy needs more love. My ageing brain can't cope with RTS. Also, the world needs more SRPGs like Disgaea and Final Fantasy Tactics.

Music Games, because I'd rather be a pretend Rockstar than a Pretend soldier. Seriously, I have probably more hours across the Rock Band series than most people here have on their TF2 accounts.

I like RTS games like Command & Conquer 3 Tiberium Wars even though all I do is spam basic infantry and play like an asshole.

JRPGs, it seems that after the rise of Bethesda and Bioware people have started to hate the subgenre.
Over-the-internet high five, my friend. I'm a fan of JRPGs as well.

Also rhythm games. There's nothing wrong with a little Guitar Hero, and I love me some DDR.

Turn based strategy or slow-paced builders like the older Settlers 2 or the Egypt/Zeus/Caesar series!

JRPGs. They aren't inferior to WRPGs, they're just different. I actually lump them all under RPG.

As for what I consider an actual different genre I love me some hack n' slash. I hope they keep making Dynasty Warriors games forever.

Tactical/Strategy RPGs.

Every now and then you get games like Disgaea and Final Fantasy Tactics that boost the popularity a bit but it's still a niche genre.

Wow. Not one person for 2D fighters. Well there's one now!!! King of fighters 2002!!! Seriously though I love 2d fighters and we haven't had a good one in a while (not a street fighter fan) since the last kof sucked soooo bad. That's prolly my favorite unpopular genre but Horror is almost tied with it. Silent hill 1-4, system shock 2, amnesia and darkseed in particular.

Adventure or to be more specific point and click type of games like Monkey Island and Hotel Dusk. However I can see why it's unpopular since sometime you are resort to pointing object A to object B.

Do 3D beat-em ups count?
I'd have to agree with stealth and space simulators, those are criminally under developed. These days, it's starting to seem that the most we can hope for are those to be smaller elements of one of the more mainstream games like Elder Scrolls and Fallout (yeah, I could only think of stealth examples). I'd love to see a new Tenchu game. I like Acquire, but their games always feel like they're not living up to their full-potential.
Honestly, the only space simulator game I own is Starlancer for the DC, but that's one of my favorite games for that console. I've been meaning to pick up Freelancer for a long time.
