Most of the weapons in Prey were pretty original, even if they had similar functions to other weapons... like instead of pulling the pin out of a grenade, you pulled the legs off an unstable alien bug and stuff like that...

and Big Fucking Gun, can't go wrong with that...

and the gun from F.E.A.R. it was called the Penetrator or somthing like that... shot huge metal spikes at people and pinned them to walls

Man now that I think about it, pretty much any weapon Warhammer 40K ever touched is awesome. They do excessive weapons really well.

For instance: Chainsaw Swords. If thats not cool enough, chainsaw axes, chainsaw gloves and chainsaw bayonets. Hell yes. Especially when these are on Titan (aka really huge mecha) scale.

Guns that shoot shurikens (but not lightning)

Rapid fire rocket launchers (bolter rounds are effectively mini-rockets)

The Telefrag gun (Shokk Attack Gun for the Orks - teleports Grots INTO targets)

Shotgun from fear. Anything so overpowering and decapitating is nothing short of phun.

The weapons in Painkiller are awesome.
Like the one that shoots giant stakes that pin your enemies on the wall.

Also the Portal gun because it really is one of the most original guns I've come across in a while. (Altough it's stolen from some freeware game..)

I know some people have already mentioned the mighty double barrel shotgun from Doom; possibly the most ball enlargingly awesome shotgun i can think of.
Still with Doom, how has no one said the rocket launcher(specifically the doom rocket launcher)? The fwoom sound it made as it fired a rocket made it so satisfying, add to that the delightfully sickening squelch of the imps as they are reduced to nothing more than a bloody mess... I love Doom.

Urm, the flamethrower combined with the laser in Gunstar Heroes made for a pretty powerful weapon that i loved simply because it reminded my child-like-head of a lightsaber.

Kudos to whoever mentioned Vega's claw, i love me some Vega magic... However i'd say Bison's Pyscho power is more lethal. Just for nostalgia's sake, Hadouken!

the thing I don't get about the G3 in Call of Duty 4 is why is it only semi-automatic on multiplayer?
