My favourite would have to be xkcd. Close behind is Critical Miss and Manly Guys Doing Manly Things.

Lots of good comics mentioned here, I don't think I could compile a top5 because there are just too many good ones. Luckily the thread only asks for one, which is easy; Scary Go Round.

Questionable Content also ranks high because it's a good webcomic and introduced me to Pavement.
And of course LICD and the likes which have already been mentioned, Gunnerkrigg Court and Applegeeks are all good ones. Oh, and Gone With The Blastwave and TGSA. I'm gonna stop now, I could list probably 50+ more that I consider noteworthy.

But I'm gonna have to post one that will always have it's own special place, possibly even above #1: MacHall and later ThreePanelSoul.

The ones that I read regularly and have been for months/years are: Darths and Droids [http://www.darthsanddroids.net], Pokemon: Hard Mode [http://www.nuzlocke.com], Pirates of the Roleplayin' [http://www.piratesotr.net/index.html], Order of the Stick [http://www.giantitp.com/Comics.html]. I'd highly recommend all of them, they're quite good.

Questionable Content.

This webcomic has a lot of interesting and entertaining story arcs and in-depth characters that continue to grow and change overtime.
Totally. You know what else is really interesting about that comic? Watching how Jeph Jacques's art improves and changes so much from start to present. It's so subtle as you read from start to finish, but you see just how much it's improved over the near decade it's been around which is pretty damn awesome.

I can't say the same for 'Dominic Deegan: Oracle for Hire', though. I used to absolutely love that but his art certainly hasn't improved over the almost ten and a half years it's been on the net (it's just neater; that's it) and the more you read, you begin to realise how much the lengthy story arcs echo, say for example, the likes of 'Dragonball Z' (not that there's necessarily anything wrong with it but hear me out here) because there's this sort of deus ex machina ending that makes you wonder why the hell you kept reading it for so long when that was it. Er, the way I explained that was totally rubbish but hopefully you get the jist. Basically, I find the lengthy story arcs not really worth the time 'cause the ending of them is usually just downright disappointing.

'Blip' is another good one but, unfortunately, it's sort of on hiatus at the moment 'cause I think the author is ill, which is a pity. It's pretty interesting story with a lot of pop culture references.

The former is more appropriate. Unless, of course, you don't sieze up in terror at the prospect of an opinion that doesn't totally coaelsce with your own like most of the mouthbreathers on this site and the rest of the internet.
You must be a joy to be around! :p

OT: I only really follow Xkcd and Penny Arcade, because I'm in the mainstream and I don't know any better! I also read one called 'Men In Hats' way back, but the author moved on to something else.

Man they are hard to read though. The most recent one is amazing.

For me it is SMBC. I honestly think that it is usually funnier than xkcd.

I'll put in a plug for Archipelago [http://archipelagocomic.com/comic/?id=1]. It's a fantasy comic that features submarine pirates, magitech, demons, were-sharks, and an impressive amount of thought put into the cultures of the different islands. It's story is simplistic and lighthearted, but it's still emotional and epic. Hands down my favorite. The art starts out a bit shoddy, but gets much better over the comic's run.

And if you like game comics, you'd be remiss not to check out Brawl in the Family. [http://brawlinthefamily.keenspot.com/] Good, lighthearted humor and extreme knowledge of all things nintendo and how to make fun of them, with Kirby being the prime target/protagonist.
As far as gamer comics go, this one is only surpassed by Nerf Now! in my book. I love this one.

StupidFox, [http://stupidfox.net/] Slightly Damned, [http://www.sdamned.com/] Weregeek, [http://www.weregeek.com/] Skin Deep, [http://www.skindeepcomic.com/] Fairy Tale Rejects, [http://the-greys.deviantart.com/gallery/29370681] just to name my top few that haven't been mentioned already.

For Lack of a Better Comic [http://forlackofabettercomic.com] is the way to go. I just wish that they would update on a regular basis.

I'm kinda surprised no ones mentioned Twokinds before. It's always in the top 5 of Topwebcomics.com. But maybe because it's a furry webcomic, still a damn good webcomic though.

I love you Captain!

I'm currently following OotS, Darths & Droid, Real Life Comic, and Planescape Survival Guide. OotS is probably my favorite.

Grim Tales and PPG at snafu comics are my all time favorites. It's like a nostalgia trip with a cocain injection.

Order of the stick is probably my favorite, followed by:

Gunnerkrigg Court (great writing, art, setting)
Lackadaisy Cats (the best art of any webcomic I've seen, also very well written)
Goblins (Like OotS but darker)
Darths and Droids (very funny)
Unsounded (Great fantasy webcomic)
El Goonish Shive (I don't know why, its very weird but enjoyable)
XKCD (very funny)
Schlock mercenary (a comic space opera, whats not to love?)

Yes! Someone else who loves the Meek. I am starting to wonder if it's ever gonna be updated though.

Other than that, xkcd, because xkcd.
