Here is a list of all the dungeons in every zelda game
http://zelda.wikia.com/wiki/List_of_dungeons

For me, it is a tie between the Shadow Temple(Ocarina of Time) and The Earth Temple(Wind Waker)

Both have amazing puzzles, atmosphere, and brilliant boss fights.

Woah that's a toughie, considering I have played near enough all of them.

I really like Arbiters Grounds in Twilight Princess, but my favourite has to be the Forest Temple in OOT.

It reeks of atmosphere, and creepyness that hasn't been seen before and since in the Zelda series.

Also, if anyone mentions any Manjoras Mask dungeons, I shake my head at you, because the dungeons weren't really the strong point in that game at all.

The Fire Temple in OOT and Earth Temple in Wind Waker, just, that music and the environment, love it.

Sand Temple (Arbiter's Grounds) in Twilight Princess, except for always hunting down the Poes. And the boss also sucked.

Fire Temple (Goron Mines) is good, especially because it's the dungeon you find the bow. Iron Boots ruins it a bit.

I liked the Wind temple in Wind Waker for some reason, I think it because it had the hook shot and the boss fight was good (had a good themetune).

I also like the forest temple in Ocarina of time too despite how annoying it can get sometime.

The fourth dungeon in Majora's Mask.
It's so brilliantly designed, its major gimmick almost caught me off guard.
Plus, it's just damn cool.

Personally, my favorite dungeon was the Goron Mines from Twilight Princess. Great design, not too difficult but not insultingly simple, a really epic boss fight... Good times.

I would probably say my favourite is the Forest Temple in Ocarina of Time, followed closely by the Tower of Hera in A Link to the Past.

I think the last Zelda game I played was Minish Cap on the Game Boy Advance, so I've missed out on all those dungeons in the Wii and DS games.

Hmm the Wii U with its added backwards compatibility with Wii games is beginning to look ever more enticing.

Hmm, that's a tough one...I'd say Twilight Princess had my favorite overall dungeons (especially the cloud city and the temple of time), but my favorite would probably be the Stone Tower temple from Majora's Mask. The normal temple by itself is pretty cool, but the acrophobic gimmick worked pretty well for me, too.

Shake your head all you want. Saying the dungeons in Majora's Mask weren't the strong point of the game is like saying the Yukon isn't the coldest place on the planet.

My favorite is Stone Tower Temple from Majora's Mask. Actually I prefer all the temples in Majora's Mask and Link to the Past to all the others.

I also liked Arbitor's Grounds and the Ancient Cistern, however they were the only ones in their respective games I DID like.

Wind Temple in Wind Waker and Cave of Flames from Minish Cap

There has to be a joke I'm missing here, right? Because it's not even close..
I have to admit that I really enjoyed the dungeons in Majora's mask though :)

For the actual dungeon I would say Goron Mines in Twilight Princess.
For boss fight: Zant in the palace of twilight

Twilight Princess is my favorite Zelda game.

City in the Sky from Twilight Princess, so many cool puzzles with the dual clawshots not to mention the battle with the dragon at the end.

Quite tough to choose. Bear in mind I haven't played all the games either (played everything but the GameBoy and DS ones).

Ancient Cistern from SS was pretty cool - nice visual style, and that boss fight was awesome (Koloktos, the big golden metal thing with 8 arms) :D

Spirit Temple from OoT had a great atmosphere - again, nice visual style, and the music works so well.

Forest Temple from OoT had a spookiness to it that I liked. Unfortunately, my crippling fear of Wallmasters meant I couldn't finish it for years :S Boss was a pain in the ass.

Earth Temple from WW - not much to say, I just liked it.

Quite liked Ikana Castle from MM - music was just fantastic, and the boss looked kinda cool.

Goron Mines were good in TP, but the whole Iron Boots thing was annoying.

I liked Snowpeak Ruins from TP because Yeto and Yeta were great :D Loved the snowboarding bit and inadvertently helping Yeto make his soup while looking for the key :D Music was good too; liked how it changed to be more warm and friendly when you entered Yeto's kitchen.

Anything and everything that has to do with Ikana in Majora's Mask. Outside of that, OoT's Forest Temple was really good, as were a good chunk of the ones from the two Oracle games.

Hmmm...this is actually a hard question. A lot of them were pretty memorable for me, now that I think on it.

Ocarina's Fire Temple and Mask's Stone Tower Temple- I like 'em long and complex. Twilight Princess' Sky City also fits that, I just wish it didn't have so many 'dead end' rooms with nothing of value in them.

Hard topic.

One of my all time favorites is definitely the Desert Temple from Ocarina of Time, followed closely by the Water Temple. The Desert Temple wins because of the music, Iron Knuckles, and Twinrova. I also enjoy the Water Temple because (I'm probably in the minority here) I actually found that temple to be pretty easy, puzzles in three dimensions are fun, and fighting Dark Link was a great experience.
