Some of my personal favorites were:

Stone Tower Temple: a nice culmination of all you have learned through the game, good puzzles and excellent music. The only real downside was the boss...

Spirit Temple: Clever use of the Mirror Shield, liked that it had both a young and adult section. Decent music, good mini-bosses and a great boss.

Sandship: I liked the whole time manipulation aspect of the Lanayru dungeons, and the Sandship was where it was best used. An excellent mini-boss and a good boss.

I'll keep it limited to top 3, or I'll be here all night...

That's part of my point. The Yukon isn't the coldest place in the world, but it's still really freakin' cold. Just like the dungeons aren't the strong point of Majora's Mask, but they're still quite good.

Water Temple - Ocarina of Time
Spirit Temple - Ocarina of Time

I know there are others, but it's been a LONG time since I've played many Zelda titles.

Shadow Temple from Ocarina of Time. Because that was the first one I was able to beat without a walkthrough or asking a friend to help me as a kid. I was so proud of myself!

Pretty much anything ever in Link to the Past, but Blind's Dungeon in the Dark World.

I'm old, and it's my favorite.

It's weird that I'm going to be listing two dungeons from the two most recent (non-handheld) games since I've been playing this series for twenty years now, but oh well.
-Snowpeak Ruins (Twilight Princess): I just love the idea that the dungeon is actually a home to a Yeti couple. It's charming. The Ball and Chain is fun to use too. I use it even when it's somewhat impractical...

-Ancient Cistern (Skyward Sword): Very cool dungeon design. A bright Indian motif that suddenly because dark and oppressive.

Hmm. I loved most of the ones in twilight princess, but if I have to choose I'll go with the sky temple. I just remember having an absolute blast with that one, and the boss fight insanely awesome.

Mothula's dungeon in A Link to the Past was confusing, but I love the whole going inside and outside of dungeons thing, so that was cool.

The Desert Temple housing the mirror in Twilight Princess was great and had my favourite boss fight in the game (the spinny-platform thingamabob was my favourite item).

It's a close call between Arbiter's Grounds from TP and the Earth Temple from WW. (What can I say, I like the creepy dungeons.) But I think I'll go with Arbiter's.

Snowpeak Ruins also gets an honorable mention because the mansion design was so damn clever and I really enjoyed the ball and chain. Too bad the boss was crap.

Shake your head all you want. Saying the dungeons in Majora's Mask weren't the strong point of the game is like saying the Yukon isn't the coldest place on the planet.
Don't get me wrong, they are good, but in no way the high point of the game, the side quest were, especially the Kafei and Anju quest.

Though i do hear the Stone tower temple is pretty good, but I never got that far in Manjora's. Curse that save corruption bug in the Zelda collectors edition.

Either the Forest or Fire Temple from Ocarina of Time. They're the most memorable to me since those are the only two I can remember all the way. They both had many interesting challenges, plus the creepy atmosphere in the forest temple, and my favourite boss is in the fire temple.

Snap! :D Yeah, I had a longer list, but Snowpeak Ruins and Ancient Cistern were still on there ;)
One downside to Snowpeak though: those icicle warriors that threw spears could be annoying as hell sometimes. The block puzzle room was so frustrating as well, but what a relief when you finally figured it out :D
The ball and chain was awesome, but there weren't really enough uses for it (still more than the stupid spinning top from Arbiter's Grounds haha).

Stone Tower is actually my most hated dungeon in the entire series, followed by Great Bay Temple. I just hated Majora's Mask' dungeons. But I do hear that people have been known to feel differently about such things from time to time.

The Forest Temple was well made, and probably would be my favourite if it wasn't QUITE so well made - the atmosphere and music are just so damn creepy that they seep into your pores and make you all claustrophobic, particularly when you're running around for hours looking for a key which turns out to be hidden up a tree in an antechamber you don't think is actually PART of the temple, so you're just stuck, frantically searching while the music loops on... But really, if it wasn't for that, I probably would've enjoyed that dungeon the most.

So, discounting that, I'd have to go for... Snowpeak Ruins or Mansion or whatever in Twilight Princess. I just found the environment really neat, not something you often come across in a Zelda game. And the music was great too, but really, you can say that for MOST of anything Legend of Zelda.
