I want to say "One Winged Angel," since that song is indirectly responsible for my love of Nobuo Uematsu's music, but...oddly enough, it's not. I love it, it's just not my favorite.
Two candidates for that. One from Devil May Cry 3...
Great lead-in, fits the scene (opening cutscene and boss fight) perfectly, intense combination of speed metal and chanting, splendid use of "The Twins Fight" motif...I'm willing to go so far as to say it's my favorite piece of Devil May Cry music.
For an alternate option, <url=http://www.youtube.com/watch?v=j7vIh5H5Q7M>the third Vergil battle. See the above description, but replace "speed metal and chanting" with "full orchestration and chanting."
The second candidate is from Tales of Symphonia: Dawn of the New World...
Yes, I'm even willing to nominate that piece over a lot of unbelievably cool boss themes that Matoi Sakuraba has written. It's just...I'm sorry, I have to use the term. It's just epic.
Other candidates include <url=http://www.youtube.com/watch?v=7dZWZw8NOwY>With Courage from the same game, <url=http://www.youtube.com/watch?v=_B64f48ewdo>Chaotic Dance from Baten Kaitos, <url=http://www.youtube.com/watch?v=sKPxXRbYl6s>Iconoclasm from Baten Kaitos Origins, and
Seeing as how these are usually final boss themes as well, you would expect a happy ending after the fight, right? Well, this guy says five words that say otherwise. It's also a pretty awesome game, to be honest.
I admit it's mostly because of nostalgia. But sometimes I just prefer the boss battle themes from old games. Why? Because so many games have these over dramatic orchestral scores during every boos fight. It just annoys me.
Though I'd be lying if I said I didn't enjoy those sometimes.
Great game music there in a good game. That Castlevania game seems to get forgotten about far to often.
Best boss fight music Final Fantasy X Jecht battle.

This is a good one, for a very annoying boss its Tower Tooth's theme from Twisted Metal:Head On and its one of my favorites off the top of my head.
