A certain special Liara scene when she goes up to your cabin.

She says that she is leaving behind a message for other in the cycle in case they fail, and asks your opinion. If you tell her that you know she knows you best, she goes off into this little summary of your life, class, and alignment. Then she says how great she is to have met you, stuff like that.

I didn't romance Liara, but it did tug at the heartstrings.

After the Thessia mission and the way Shepard acts due to the outcome is also pretty good.

Any of the Garrus scenes, with the very last one standing out. There is also one I think right before you go on to the point of no return. All are just awesome.

Mordin, Legion, Grunt, and Thane scene were done extremely well; very emotional. You know the ones.

If you romance Tali and bring Garrus with you onto that one mission, the small banter between the 3 is very nice.

The very last confrontation with the Illusive Man, very well acted.

The PTSD Asari soldier in Huerta Memorial Hospital has a pretty crushing story.

And the first Romance scene with Kaiden and MaleShep I thought worked out well, even if I didn't/don't really see those two as a couple before.

Oh! And how could I forget the store refund guy?!
Supporting him and hearing the utter joy and surprise that he'll actually get what he wants, I couldn't help but feel good.

I'm sure there is a lot more that I'm forgetting or has probably been already said. Music, acting, and dialogue really sell it. Such a good game with great moments...

This scene is definitly something I will never forget:

My time spent with Garrus and the fact that Tali got together with Garrus was also something that will stay fresh in my mind for a long time.

I won't forget Mordin's and Legion's moments either.

If you can pinpoint all of these scenes you are awesome.

But otherwise they were the one's that REALLY got to me at the emotional core. Loved them :D

So many of the best scenes already covered here by folks.

- A terminally ill Thane momentarily schooling the preposterous Kai Leng
- A perfectly healthy Shepard permanently schooling the preposterous and (badly wounded) Kai Leng
- Mordin's death, renegade or paragon style, for completely different reasons
- Mordin's crack about the mineral content of the transport while fleeing the mother of all thresher maws
- The mother of all thresher maws engaging, and overcoming, a reaper (spectacle hard-on)
- Tali and Garrus finding romance right before the end of all things
- Ashley's drunken stupor and Shepard's amusing taunting of same
- Javik's general no-nonsense dick-headery on numerous occasions, but most specifically when he's telling Garrus the Turians would have made excellent slaves
- Shepard's look of horror after EDI's mordant joke
- The goodbyes (Shepard and Vakarian, stormin' heaven)
- Joker's salute
- Grunt's fake out sacrifice/triumph
- Legion finding self-awareness moments before he sacrifices himself to uplift his people
- Shepard's impotent anger and depression after the failure at Thessia
- Many of the crew cameos, most particularly Jack, who went from being one of my least favorite ME2 characters to one of my favorite ME3 characters
- The dancing conversation with Joker re: flailing arms
- Thane's poem, and finding out it was intended for you.
- Shepard's last conversation with Anderson, as they both lay dying.
- The arrival of the coalition fleet at Sol. Spectacle hard-on #2, and possibly the emotional/thematic climax of the series, and the closest thing it gets to a pay-off.

The final walk before the final assault. I was in tears pretty much the whole time, but when it came to talking to Liara (my Sheps LI) and Garrus, I just broke. I don't think I have ever been so emotional because of a game, it all played out so perfectly.

On a completely different note: the guy finally getting his credits refunded! All 15 of them!

Mordin singing to calm himself when delivering the genophage cure, loved Mordin, was sad to see him go.
The scene where it reveals Legion was the first Geth to ask if it had a soul and then his sacrifice to give his race true sentience.
Thane fighting Kai Lang was an awesome scene, but It really bugged me that you just stand there and watch him get run through, I mean there are three of you there just watching, pretty lame.
I liked alot of the interactions with your various crew and random people from throughout the series, talking with Javik on the citidel and during the last mission, meeting Jack again, stopping Samara from offing herself, going around the galaxy convincing everyone you meet that you can win, all is not lost and all the effort and sacrifice will be worth it (See what I did there).

In no particular order:

- When Liara comes up to your cabin with her little time capsule that's meant to be our version of Vigil on Ilos. That whole scene was just beautiful, and I hadn't even romanced Liara on that character or anything.

- Shooting bottles with Garrus. It was the moment he blurted out "I'm Garrus Vakarian, and this is now my favourite spot on the citadel" that it dawned on me that if this guy died I was going to have as close to an emotional breakdown as you can get with a fictional character. Closely related to this:

- The part where you and Garrus are talking about what they're going to do in heaven if they don't survive. Especially the part where I think Shep says "remember, there's no Shepard without Vakarian." All the more poignant in my playthrough since he'd been a squad member in every single mission I'd done in every one of the three games that he was available. And he really HAD saved my ass a whole bunch of times. Honestly I was more attached to both him and Liara than Ashley, who was actually my Shep's LI.

- Thane's death. Not ashamed to admit I was on the threshold of tearing up here. He was squarely in my top 5 favourite ME characters, and watching him go was painful, in spite of the fact that he was terminally ill and I knew he was going to die at somepoint anyway.

- Mordin's death. I'm pretty sure this hit EVERYONE hard, but it's still worth listing. I got the version where he's cut off halfway through singing by the explosion, which was pretty heart-wrenching. I was expecting him to explode slightly cheesily upon the final verse, but the shock of him being cut off in mid sentence took me somewhat off guard. Poor guy. It was counterbalanced a bit by the fact that he was quite happy to die, so it really wasn't half as tragic, but still... Put me on a downer for the rest of the day.

- Watching the Quarian fleet be destroyed by the Geth. This didn't actually happen in my playthrough, and I watched it on youtube, but watching them panic as the incoming fighters hit the fleet and they begin to explode, followed by the sight of their ships burning in the upper atmosphere as Tali bursts into tears and then commits suicide, was gut-wrenching even when it wasn't part of my playthrough at all. I imagine it must've been unbearable if I was watching it for the first time in-game.

- Going into what I think was the last dream sequence in the woods. The sequence itself wasn't so impressive, but there was one point where I heard the disembodied voices of Mordin, Thane and Legion calling out to me and I felt particularly grief-stricken for a moment as they haunted both Shepard and me, the player. Also the look on Shep's face (I think this worked particularly well simply because of the particular face design I had for my custom shep - I've seen the same scene with DefaultShep and it wasn't quite as good) in the first dream as he watches the child burst into flames in front of him. Poor guy looked positively shellshocked by the sight in front of him. That's also part of the reason why I was so unsatisfied with the endings - in my mind, Shep had suffered so goddamn much over the course of his journey - way more so in the final leg of it in the third game, and to see him not only die, but die without really "saving" the galaxy at all; instead dooming it to a slow, painful death with the lack of Mass Relays was a real kick in the balls. I'd actually pictured him - prior to finishing the game - ending his days in some kind of hospital being treated for PTSD, either becoming a semi-invalid as all the suffering and pain of the last few years he's been holding back collapses on him, or, for an even darker ending, actually taking his own life one day, finding himself psychologically unable to deal with the sacrifices he had to make to defeat the reapers. However he would've still SAVED the goddamn galaxy and would've made for a far more satisfying, if dark and bittersweet ending.

I still kind of have to say the final romance with Ashley. I thought it was quite well done and moving and plus, it was the scene I waited two years to see so I think, with that in mind, it was great.
It wasn't worth the endings but it was worth the wait.

The scene with Garrus, seeing who the better shot is. The entire lead up to that is such fun.

Wait, is he hitting on me. Why is he getting a gun, is he gonna kill me. He's hitting on me again, is this because of the Laira thing. I said I was sorry. Wait...he want's a guy moment. Oh it is so on.

It felt so nice to have a character connection moment in between all the shooting galleries you have to go through at times.

Mine would have to be where I finally brought peace between the Quarions and Geth. I ended a war three centuries in the making between my two favorite races. Legion dying really hit me hard.

You shall be missed Legion Vas'Rannoch.

Seconded. I so would've traded the Star Child ending for the uncut Anderson-Shepard scene. Just listened to it a minute ago, and...hmm. Some jerk is still chopping raw onions in here, I think. I should go tell him to quit it.

So many damned good scenes... Where do I begin?

The scene after the first level showing the Reapers descending upon the city with sad piano music playing. The Reaper noises that played during the music was also a nice touch.

Pretty much any scene involving Garrus. From the first time he appears on screen to the ending.

EDI coming out of the smoke revealing her new body.

Seeing Jack again. It made me happy to see someone like her turned herself around like that.

Mordin sacrificing himself to administer the cure to the genophage. All while singing to himself.

Any scene that involves Wrex.

Tali saying "Still totally worth it." :)

The scene right before Shepard fights a Reaper, in which if you romanced Tali, she tells you that she loves you. And Shepard responds with "Keelah sah lai".

The scene where Shepard defeated a Reaper and convinced the Quarian fleet not to attack the Geth. Thus forging an alliance. Also Legion referring to himself as I and saying "Keelah sah lai" to Tali.

The citadel date you had with Garrus.

The several moments on the Normandy where the crew interacted with each other.

Thane/Kirahee sacrificing themselves to save the Salarian counselor.

Liara and Javik's fight.

The scene in which all the fleets you assembled follow the Normandy out of the Mass Relay.

The goodbyes you have with your various squadmates.

Shepard and Anderson's confrontation with TIM.

And even though the ending wasn't perfect, I still enjoyed the scene showing off the Crucible firing and taking out all the Reapers.
