Morrigan, definately. Not only her robe, but her evillish personality is just awesome.
My character in Demon's Souls, too, only underneath all of that armor you can hardly see it's a girl.

I prefer not to play a female character because I can identify more with a male, too. However, some games pull it off well.

For example, Jade from Beyond Good And Evil.

I think it's less to do with being sort of tomboy in appearance and more to do with the general way the game presented it.

I'm not sure of Samus of Metroid counts, seeing how she's pretty masculine when she's in her armor which, outside of Super Smash Brothers Brawl, is pretty much all the time.

I was a big Chun-Li fan back in the Street Fighter 2 days.

Now, I'm more or less indifferent to a character's sex unless it's got some kind of statistical impact upon my character's stats or something.

The only female character that really springs to mind for absolute usefulness in a game that I've played recently is Seth from Lost Odyssey(sp).

Though, Morrigan in Dragon Age gets really sexyawesomecool as a Blood Mage/Shapeshifter. Wynne only slightly less so as a Spirit Healer/Blood Mage.

Hell. Yes. I rarely see other people who've even heard of those games. TLJ is chock full of great characters (I haven't gotten around to Dreamfall yet, but hopefully this winter I'll get a chance).

As for one of my favorite female characters, Alyx from Half Life 2 is a great, believable character.

Cate Archer from No One Lives Forever, April Ryan from The Longest Journey, and Kreia from Knights of the Old Republic 2 (if you consider a party NPC to be a player character) would be my top picks. They're all strong female characters in different ways (though Kreia's strength lies in more atypical places.)
Jade from Beyond Good and Evil is much better than the average female game character IMO, but not as good as these.

Samus, because outside of a few occasions you never really see her. For me playing a female protagonist makes it almost impossible to relate to the character, so it's equally impossible for the game to have any sort of immersion.

Probably Faith from Mirror's Edge (yes I actually love that game for whoever was wondering).
Anyone who can free run that well is instantly awesome in my opinion.

I usually empathise more with underdog heroes with motivations that are more down to Earth, so, my favourite opposite sex player characters are:

Abe
Raz
If Spider-Man counts, then Spider-Man
Red XIII
The Prince in SoT

I can't really think of anyone better right now, since I have a headache, but those are the ones that stick out the most.

All Final Fantasy female characters eg Beatrix, Rinoa, Freya, etc as they were all very well characterised and not in there just for adding boobs they served a purpose.

Seung Mina I have also always liked as I use her and Sophitia quite a lot as I like their fighting style.

I can't choose between Yuffie and Rikku, so I'll just say both.

Yuffie, cause she's funny, and a little cute.

Rikku, same reason as Yuffie.

I just realised if they were in the first FF then Rikku (Thief) would class upgrade into Yuffie (Ninja).
Just a little funny, I think.
