I've always been a softy for the water starter pokemon. While gen. 3 was my favorite I'm going to go with the classic Blastoise. I mean FREAKING MOUNTED GUNS. IN HIS SHELL. When i saw that as a kid I was like OMG WTFHAXXOR LOL. On a more serious note the first water starter, and kept me going since.
Kingdra. My kingdra in Crystal fucked up the entire Elite Four by itself. lvl 50.
It is water/dragon so it has only one weakness. Dragon itself. Screw the outraging Dragonite, my ice-beaming kingdra fucked Lance up.
after that, its a mash up of Charizard *who doesnt like him?*, Articuno and Gallade. He is the alternate final evolution of Ralts. He also fucked shit up.
Joltik. I haven't even played Black or White, it's just the most darling design I've ever seen, like they condensed everything that's adorable about jumping spiders into weaponized cuteness.
Dratini, dragonair, and Lapras. I love adorable little dratini, and shes so easy to draw too...
my all time favorite would have to be Vulpix, what a cute little firefox he is! I'm not averse to Ninetails either... so hard to pick just one for favorite...
I could never get into the newer pokemons though...

Oh man, I've always had a Kingdra in every dragon party I've made. Water/Dragon, THAT IS SO OP!!!
Charizard is one of my 8 lvl 100s in Silver, never cared for Articuno (I was more of a Zapdos guy).
Gallade is boss though. He is kind of difficult to get the correct stats, but once he hits 60 and has that perfect moveset, he is indestructible. Type he is super effective against? Rape. Type he is weak against? Rape. Type that is neutral to him? Rape.
Physical Psychic moves are hilariously OP.

I'd say Darkrai, Haunter, Mismagius, Gardevoir, and Celebi are on pretty even ground to claim the top spot in my list of favorites.
It's unfortunate that Haunter cannot viably function in a team due to the importance of evolution despite the popular "I love you Pikachu and that's enough to conquer any odds!" that kind of dominates the series.
Not that any team I make would be competitive anyways, I might as well be an npc with how stupidly I theme up my deck with poor synergy.

I rather like how it presents not just your favorite, but your top 10. Pay attention to how you vote, you'll get some insight into how you determine which ones are your favorites.
It probably won't be 100% accurate, but it's a lot more precise, even methodical, than just trying to remember your favorites.
Yeah, it wasn't all that accurate for me. I'm pretty sure Jumpluff isn't anywhere near my top 10.
Nevertheless, it got my #1 right. He was the Pokemon that I could send in, safely knowing that he would win the match better than any other, no matter what the competition. Ladies and gentlemen...

Like I said, pay attention to some of your trends when you vote. I noticed two interesting habits develop: It would seem I'm not all that fond of gen II Pokemon, even though there's a large (very vocal) number of players who tout gen II as being the best in the franchise. And I also noticed that, except for maybe two or three exceptions, I really didn't like the evos and pre-evos of gen I and II Pokemon - Happiny, Igglybuff, Rhyperior, Lickilicky, and the like.
Oh, and Eeveelutions usually took priority. I luuurv Leafeon. He was #5, right after Bisharp.
Gengar: Can learn most Psychic moves, is invulnerable to Normal attacks, Hypnosis + Dream Eater = OH GOD YES, can learn the 'punch' moves (Thunder, Fire, Ice) just in case
Flygon: Invulnerable to Electric and Ground attacks, can learn just around any 'power' move, has no real weakness besides Dragon or Water, can still Fly you everywhere
You forgot Ice celly... it has a 4x weakness to ice.
I love too many of them to have a favorite, but the one I use the most is Kyogre.
