Sniper Wolf from MGS. She was awesome because,

she was capable of waiting for her targets for days, even weeks, without moving or even eating.-Taken straight out of wiki.
Though she was somewhat of a good guy I guess. Hm..

Sephiroth
Psycho Mantis

to name 2. bad guys have a tendency to be much cooler than good guys

Lucy from Elfen Lied (does she count?)

Ganon. He's tough to beat in some areas and has some backstory for why he's evil. Plus most Zelda games are awesome.

Krew from Jak 2. He is so awesome( "Bloodsuckers..." )with his accent, and it looks so funny with his tiny legs dangling under him.

Every hapless cat from every cartoon EVER.

I like cats, but they're portrayed as either pettily evil or outrageously stupid in cartoons. Only exceptions i can remember are Thundercats (hello from the 80's!) and Soviet cartoons - for example,Kot Leopold, where mice were petty and evil. I always sympathized with Tom,Sylvester (especially him),and other such characters, while all those little rodents who humiliate them are just cheesy pricks.

Honourable mention also goes to Wile. E. Coyote, who just wanted to fill his f&%#ing stomach for once instead of munching on a rusty tin cans. Do you feel bad for laughing at the poor guy NOW,huh?
/rant

And back on topic, there's also Dr. Nefarious, who is pretty frickin' hilarious.

I liked Saren from Mass effect but

the fact that he was being "brainwashed" kinda dosent make him a villan

so i'd have to say my favorite villan would be bowser, probabilly because it was the first one i beat :p

i'm rather fond of the Frosts, not a big story effecting villian, but they nicely designed and i like fighting them.

( edit ) the reason i choose a upper lvl badguy, but normal enemy over a boss, is simple, bosses are generaly explaned, built up to, and i'm very much in favor of a lot of the gray area surrounding some of the lesser charactors. Frosts are listed as elites among demons in DMC, but short of that ya get nothing, wich tends to fuel my imagenation, as well as other question, like soical sturcture and such ( yes, i have wondered about that, work is THAT boring )

Game:
-Kefka from Final Fantasy IV. Unlike some other villains out there he actually destroys most of the world. He may have lost it at the end, but for some time he ruled the world.
-Duke from Tales of Vesperia. While not a completely evil character his beliefs and convictions force him to oppose the main heroes. Also he's freakin' badass.

Movie:
-Chigur(sp?) the assassin from No County for Old Men. That guy was just crazy spooky. Whenever he spoke he sounded like a growling lion. Not someone you want to meet in a dark alley.

The Third Reich - Seriously, is there one villainous organisation (yeah, I know they're a government) that can send as many anonymous henchmen (soldiers) to their deaths as these guys? Truly evil on a grand scale.

Frank Fontaine - Could there have been a more fiendishly elaborate way to take down your competitor than the plan devised by this dude?

Oh wait, yes...there is (MGS4 players will know).

And last but not least
Major David "Zero" Oh

Tanya from Saints Row, i dont want to spoil how she dies but i will tell you about one of the only times in the game when your character speaks, when he, Ben King and Johnny are in the elevator to the penthouse;
Johnny: "I'm gonna skull-fuck that *****."
Your Guy:"*long pause*...hope you dont mind hepetitus."

Not from a video game, but, when it comes to villains, I just can't go past the classic.

And, if they count as villains, Stringer Bell & Avon.
Back to video games, though, I've always liked villains better than most of the protagonists. Seifer, Fujin and Rajin stole the show in FFVIII, and Reno from The Turks was just an exercise in cool.

But I think my favourite villains from a video game were easily the Glukkons of Oddworld. Not because I was rooting for them but because they were just so well done. =D
