I very much loved the characters from the PS1 classics 'Xenogears' and 'Vagrant Story'. Well, you have to as you spend roughly 30-50 hours with them.

And there's always Garrett from the 'Thief' games. My God, that's one cool thief!

Alyx Vance comes to mind
Agreed.

She was the first female character who really did nothing to piss me off or bug me in game, and was actually useful.

And whoever said GLaDOS, I count her. Her personality made her one of my favorite characters period, not just in games xD

My addition is Tennebaum from Bioshock. Very interesting, very well done, and... honestly, she's the type of character I'd write if I did Nazi death camp backstories.

My vote goes to the Jackel in Farcry 2, Once yo play through and see the horrors of a
war-torn african state you see that the Jackel is actually doing good, just in a very raw and weird way

Sheogorath
GLaDOS
most Bioware characters
most Fire Emblem characters

Unstated characters:
Midna - surprising seeing as she's from Zelda...

I liked Moria Brown in Fallout 3. I thought that her optimism was quite refreshing.

Most of the cast of Persona 3 and 4. One of the things that attracted me to the Persona series is the fact that it's characters are some of the most realistic and sympathetic in gaming.

Most likable FF protagonist ever.
Meh. Didn't like him. Don't know why.

It might be my noticeable lack of PSP...
...did you play Crisis Core or are your impressions based off of other references?

I played it for about three minutes. Then the guy who let me play his PSP decided I was hogging it and took it back. I hate people.

Well, if you count Visual Novels as games, then the main characters from Higurashi no Naku Koro ni.
I haven't managed to get my hands on a copy yet, but the manga and anime are based on it... I find the characters have good personalities. Well, they all seem a little crazy... but who isn't? Kanaa, Kanaa...
Apart from that, one other that comes to mind is 'Guppy' from Robotech Invasion. She is funny. Brilliant character.

GLaDOS from Portal, if we count robots. She's funny, insecure, crazy, clever, lonely and is quite the mother figure even if it is in a slightly psychotic manner, she also has quite the beserk button. [http://tvtropes.org/pmwiki/pmwiki.php/Main/BerserkButton]
I totally agree with this. A passive-agressive villain. Not many of those in games!

Damon Baird has a decent personality for his situation. He's stuck in a war that looks grim, he's not happy about it, but he knows other people can't do things that he can so he sticks with it instead of getting out.

Several thousand times more like-able than stone-jaw Fenix and I-was-far-too-quick-to-kill-my-wife-with-a-ridiculously-big-gun Santiago.

I really liked the Ethan that I made in Heavy Rain. I thought he was really cool.

And now for people who just exist that you can't effect:

-Quite a lot of the Eternal Sonata characters have pretty cool designs costume wise
-I second GLaDOS she's brilliant
-Pretty much the entire cast of Twisted Metal 2 was brilliant with my favorites being: Spectre (he just wants to be known), Thumper (wants to make his neighbourhood safe) and Hammerhead (they're just hilarious)
-The characters in Twisted Metal: Black are also interesting if rather...scary.

I really liked Ezio Auditore, a badass nice guy who I could empathise with.
Yes, I'm impressed as to how much Ezio was an improvement over Altair, who was prickly and humourless to the point of being totally unlikeable. Factor in how incongruous his American accent sounds and how you can't see his face most of the time due to him permenantly wearing the hood, Altair was a hard character to feel for.

Manny Calavera is a likeable guy - a charming smart alec with a pleasant voice, heart of gold (yet a roguish streak), and Casablanca-esque set up.

Oh yes, and of course Niko Bellic. Despite all the downsides to making GTA4 an attempt towards darker, more realistic story, Niko came out well. He is an embittered war veteran, a fish out of water, conflicted about his family and comrades, and often remorseful. Tie in the fact that he can also be tempestuous, romantic, wise-cracking, comforting and noble (despite being a gangster), and you have one of the most fleshed out characters ever seen in a game.

The only problem is that the player controlling him will ignore all of that and have him crushing pedestrians and murdering police officers during actual game play. It makes for a really jarring transition from fleshed out human character to psychopathic, sado-death machine.
