Pokemon Fire Red was the one I played the most. Minish Cap was great, the Metroids were great, but Fire Red consumed 90% of my GBA time.

Pokemon Gold was the very first game I ever played, so it holds a very special place in my heart...

Oh, the stories!

As has already been said, the Golden Sun games and Advance Wars, but also Zone of the Enders: The Fist of Mars.
Great games. Still play them every now and then.

Pokémon Emerald for me. I also thought the Teen Titans game was awesome, although I haven't sunk nearly as much play-time into it.

I'm surprised none of the FF remakes have been mentioned. I wasn't a fan of VI, but V was one of my favorites.

Also, Golden Sun. Both of them.
Also, Fire Emblem. Both of them.
Also, Tactics Ogre.

The Golden Sun games were great, probably the best RPG on the handheld, albeit very typical of the genre.
Hell yes they were. The story was absolutely epic, and the world felt huge and more importantly VARIED. The best part of that series was that you never felt like you were trudging through something that was similar to something you did before. Plus the Djinn system was surprisingly easy to understand and use for the depth it offered.

It's too bad Dark Dawn didn't properly carry the torch. It wasn't exactly a failure, but it didn't live up to the originals.

After that I would have to say the Advance Wars games, god those were fun.
