Half-Life 2
While I enjoyed it the first time through, it felt way too drawn out and the physics engine felt like it just got in the way of smooth gameplay, and thus wasn't really worth the gimmick that was the gravity gun.
Second time through, it became my one of my favorite games ever. Highway 17, which bored me at first became my favorite level. The gravity gun became much cooler when I started using it creatively. And I just sort of started forgiving the physics. I even had much more fun with Water Hazard. Breen also became one of my favorite antagonists.
I guess I'll mention Ocarina of Time, but I don't think it counts since I never actually gave it a second chance. After all this hype about being the best thing ever and being revolutionary, in 2005 I finally got to play it. ... I just felt disappointed. It was clunky to the point of frustration (more so than 90's 3D games usually felt >_>), and it was just way too linear. I still don't see what all the hubub is about for the most part, but it is memorable as fuck. I actually want to replay pretty badly even though I don't remember enjoying it. It's like the game equivalent of an earworm. Unfortunately I sold my cart the same year I got it and my Wii is borked. Maybe I should just hunt down another cartridge.
