I think I bought Warcraft 3: the frozen throne three times. Partly because it's my favorite game ever, and also because for some reason, the disc is the least durable I've ever seen. I broke it twice just removing it from my computer. Same thing has happened with my friends' copies.
3x Chrono Trigger. SNES, Final Fantasy Chronicles for PS1, and the DS re-release.
3x Final Fantasy IV (though admittedly the first time it was toned down and called II). SNES, Final Fantasy Chronicles for PS1, and the DS remake.
2x Final Fantasy VI. SNES and Final Fantasy Anthology for PS1.
2x Metal Gear Solid. PS1 and PC.
2x Total Annihilation. Original release and Commander Pack
2x Command and Conquer, Command and Conquer Renegade and Command and Conquer: Generals. Original releases and the First Decade collection.

I've never bought a game twice solely because it's good. Although, in a sense I guess, because obviously if I do buy a game again it's because I still want it.
Two come to mind. I first bought Deus Ex on PS2, awful idea. Picked it up on Steam, much better. Also Morrowind, which I've bought about 4 times. The original game, the game again, the GOTY (all in disk form) then finally on Steam after I lost all those discs.

I own Skyrim, Oblivion, Fallout 3 and NV on the two consoles and the PC. And I have completed them all numerous times across all consoles, Pretty awesome games
The Path and Alan Wake.
The Path cause it's brilliant, and Alan Wake because I played it on XBoX and it didn't grab me, but when it showed up on Steam it was at the right place and right time.

I've bought Starcraft: Broodwar in some form or another about 5 times. The CDs kept disappearing or breaking on me. I've also bought multiple copies of Diablo and Diablo II. Kinda funny considering how bad I rag on Blizzard games nowadays.
I am going to assume buying multiple copies to give gifts to friends doesn't count otherwise this list would be a mile long.

I bought Resident Evil 4 originally for the PS2, then a second time for the Wii when I still thought it was a relevant console.

Uplink, because SERIOUSLY, INTROVERSION DESERVES ALL YOUR MONEY. Also because Uplink is awesome.
Fallout 1-2. I own 4 or 5 copies. It's our duty to preserve this masterpiece for future generation ! ;]
I own most of the games I bought on GOG on the original discs. DRM free updated copies of my favorite games that don't require a disk check are well worth the pittance they are sold for. I also own two copies of KOTOR 2 after disc 5 on one copy got scratched, I repurchased VtM:B on Steam while I still own the original and I still have X-Com on 1.44 floppies somewhere but it has been ages since I've even seen a floppy drive.
