Jade Empire. It's good-looking enough, and good enough, that it was just as fun for me in 2009 as when it first came out.

I don't think Sins of a Solar Empire will ever get truly old, either.

Baldur's Gate 2 and Arcanum.
The epitome of rpg storytelling.
YES!

Just, fucking, YES!

I need to get Arcanum off GoG... So much...

OT: Yeah, I'm gonna actually go with what that guy said.

Any game with a great story and great story telling, Planescape: Torment, The Longest Journey, Psychonauts, Beyond Good and Evil, VtM: Bloodlines.

Any great turn-based game Civilisation, X-Com, Jagged Alliance 2, Master of Orion, never underestimate the lure of one-more-turn.

Oh, and Crimson Skies and Freespace2.

Just about any roguelike. The graphics will never be outdated; you're using them now.

Plus, they have to stand entirely on gameplay so most of them are terrifyingly flexible when it comes to actual mechanics.

However, I might argue that any quality title still "holds up to this day," even if it isn't as popular as it used to be.

Ace Combat 5

Naval Ops: Warship Gunner

Both for the PS2, both are timeless and I still play them today, Ace Combat because of the awesome and moving music and the great plot and Naval Ops because I've never seen a game with the same amount of innovation.

The original Legend of Zelda still holds up to this day. I don't care if, by todays standards, the graphics are shit, or you absolutely NEED a map, due to the lack of in game direction, I still think it's a damn good game that still stands up. For that matter, so does Ocarina of Time. Hell, I just love the Zelda series.
Add to this Baldur's Gate 2: Don't EVEN ask me how many times I play thru this
Starcraft: my first "hit" of the Drug known as Blizzard RTS
Vampire the Masquerade: Bloodlines:First great WOD RPG

For me it's probably:

- Legend of Zelda: A link to the past- One of the first games I got for the SNES and I associate it with many happy memories. It also has a very good story

- Legend of Zelda: Ocarina of time- Back in the day I thought this game was absolutely breathtaking. It had a great story and a wonderful, deep atmosphere.

- Legend of Zelda: Majora's mask- Again a wonderful story and the premise of using various masks with different abilities and musical instruments was fun and a great contrast to OoT. The story was a bit darker too.

- Psychonauts- A ridiculously fun game. Each character has their own little backstory and mannerisms which meant that they were fun to interact with. The idea of using different facets of the human psyche was a neat idea too.

- Silent Hill 2- A wonderful story, deep tragic characters that you could empathise with, and many different, unique enemies that were tied with James Sunderland's character and state of mind.

- Banjo- Kazooie- First game I got for the N64, one of my favourite games of all times and really fun to play. I have never tired of this game.

- Portal- Short, simple and yet fun. I had a good time with this with my friends

- Pokemon- A perennial favourite for me, something about wanting to collect 'em all (or at least your favourites, due to how many there are now) and battling them and seeing how they evolve, and making your ideal team. I have lost count of how many hours I have sunk into these games.

In my opinion, these all have features that have stood the test of time. I can pick up these games and play them and still have just as much fun as I did when I first picked them up and played them.

I always end up replaying MGS3 and 4 every year. It has always been those games that i always end up going back too. It was one of those games where I can try complete the objective with different tactics plus it has a compelling storyline and awesome boss fights that makes me smile everytime I play them.

GTA San Andreas because of its story but some people would not agree with this...

I saw two more subtle mentions of two games I know will hold up forever: Super Mario RPG: The Legend of the Seven Stars & Okami.
Pretty much all of these, but for the sake of actually ADDING something to the topic, how about a couple more?

Dark Cloud 2 (Really fun, plain and simple.)
Burnout 3 (Slow-motion car crashes never get old, EVER. And this one made them awesome.)
Dragon Quest 8 (Now that I think on it, I have a lot of games with numbers on 'em. ...Huh.)
Gallop Racer (Obscure PS1 horse racing game FTW!)

Shenmue, Okami, Metroid Prime, and the Sonic Mega Drive and CD games. Just thinking about them makes me happy.

Ace Combat 04 on the other hand, is timeless.

Planescape: Torment. The graphics might have aged, but the story, oh the so very awesome story haven't and probably won't, ever.

EDIT: I'd also like to add Half-life 2, favourite game of all time. The atmosphere and the masterful storytelling will remain, atleast for me, even though the shooting and gameplay will probably be outdone, if it haven't been already.
I've played Half Life 2 in recent years, it doesn't even hold up now.

Meh, it might not for you. I still think the atmosphere, feel and universe of the game is fantastic. The shooting, as I mentioned, has arguably been done better later, but atmosphere and storytelling still holds up, atleast I think so. Feel free to disagree though, it's just my personal opinion, after all.
