Games with choice, can you recommend me some? (Possible spoilers).

Recently I've been playing Spec Ops: The Line (oh man what a game), and I've found a strong fondness for games with choice. I'm not necessarily looking for the old black and white, good or evil, binary choice that doesn't really add anything substantial. I'm talking about choices that put you on the spot and make you really think about things.

Examples of recent games I've found this in:

Spec Ops - All the way through really, there are many moments.
Mark of Ninja - Most notably at the end, but the whole way through I was thinking "do I need to kill this guy?"
Dragon Age 2 - All the way through I had a hard time choosing whether to side with the Templars or the Mages, at the end they make you choose.

I'm sure I've seen many other good ones, but these stand out to me. Any suggestions?

Have you tried Alpha Protocol? It's a very underrated game with some pretty good choice-makings.

Hey!

I would evoke, like the stereotypical mass-consuming gamer that I am, 'The Walking Dead' (as that is the entire gameplay gimmick) and everything developed by Bioware (as I heard those games have pretty well-crafted story-lines; hell, you probably know more about that than I do).

Of course, if you were willing to do some actual role-playing in a game (id est, establish the character of your character outside of the game and then play the game in a way fitting to your newly elaborated persona), then almost any game could become laden with difficult choice and moral ramifications. For instance, I could now suggest even more mainstream games, like Skyrim and Minecraft (in hardcore, naturally). After all, the best moral issues are the ones you come up with on your own!

I would recomend something done by Bethesda, their games are all about action and choice making.

I second Alpha Protocol, I was pleasantly surprised that it offers actual choices that have consequences on the whole story; seriously, you could replay it 20 times and still find something new. I also don't get the criticism, it was quite fun to play, maybe a little on the easy side towards the end, but it's worth it. The Walking Dead gives the illusion of choice, but it still is one of the best games last year (maybe even one of the best games ever). Other than that though there really isn't much with the criteria you want. Choices in Bioware games aren't substantial enough and are just there with no structure or purpose and have no impact on the story whatsoever.

Fallout New Vegas is pretty much all about choice and choosing sides, and how other factions will treat you, whether as a friend or an enemy.

Does BioShock count? I remember the first one let you pick whether to harvest/save little sisters, do they still do that in the later installments of the franchise?

Also games like Deus Ex and Metal Gear Solid, lets you choose between lethal and non-lethal takedowns.

The Witcher games have choice in them. Some of the few games to make me stop and think about my actions rather than black and white evil vs. good binary choice like in many games.
