Any good game with 'dream' or dream-like levels. Dragon Age 1 for example. I enjoyed the game except that stupid fade sequence.
Also any good game that takes away my abilities and slows me down (usualy by blocking the sprint button) to "enjoy" the story elements.
While it's far from one of my favorite games, the dream sequence in Max Payne (1) was by far the worst part of the game, that baby wail still haunts me!

The sewer level. The sewer level is the worst part of any game it shows up in. Who the hell wants to trudge through shit? It's also more likely to feature the cardinal video game sins of poison and status effects. The water will probably slow you down. The most visually interesting enemy you're likely to encounter are rats.
Dark Souls managed to make the formula even worse by featuring rats, shit, poison, and goddamn curses.
I tried to think of all the games I played with Sewer Levels, Final Fantasy XII, Secret of Evermore, Baldur's Gate (all of them including Dark Alliance), Super Mario (especially RPG), Oblivion...
Yeah they all suck in their own way, not sure they've ever ranked up there with "worst part" for me though.

Fallout 3: Growing up. Fun the first time, maybe couple after...but let me just play the game. Same with Oblivion and Skyrim. I like the idea behind making an involved interesting tutorial...but let me skip it after doing it once.
All the beginnings of Bethesda RPGs have become this for me, mostly due to the sheer number of new characters I roll, and having to go through the same boring intro every time with very little variation.
Here's a few of mine:
Suikoden II I love the story of this game, but I love even more expanding your base and the massive collectathon for various recruits and other items to build it, so it's always a painstakingly slow process to get from the beginning to when you finally unlock the base for your own use. All Suikoden games are this to some extent, but since 2 is my favorite, it's also the one I feel the longing for most.
Oblivion The whole Kvatch sequence is quite irksome for some reason, especially for someone who hates letting any side characters die, I feel like the whole thing is a babysitting experience. Not quite so bad as doing the tutorial dungeon for the 150th time though.
Final Fantasy XII While I generally enjoy most of the game, it has some frustratingly long dungeons, particularly Barheim Passage where you have to constantly detour to restore power to the darkened tunnel, and Stilshrine of Miriam which is just enormous and confusing.
The Legend of Zelda, Lunar Silver Star Story, Super Mario RPG, Magic of Scheherazade, et al You know those mazes that consist of the exact same room with four exits? Yeah you know the ones... the ones where the only way through is to know the pattern before going in? I ****ing hate those!
