Nearly every game I have actually been able to beat I have played at least twice.
I think my #1 would be:
Zelda I NES. I beat that one.. umm... at least a dozen or more times. More even if you count beating it, then going through the game on the 'special' harder part you unlock. I am not really sure why I kept going back.. hell, I just played and beat it about a week ago again on an emulator on my DS. (anti-piracy folks, don't spaz. I own it still, just don't want to hook up my NES to play those games)That time started off as me showing my 6 year old daughter how much fun games were before graphic importance got in the way. (She loves the heck out of NES games now! w00t!)
#2--Super Mario NES, about the same I think. Actually, way more! I just remembered a contest with my friend over a weekend to see who could beat it the fastest. (he won.. by SECONDS.. the wank.) We played it tons of times..
#3--Strider NES At least 10 times. I just loved that game. I still love the sound of his sword.
#4--Bionic Commando at least 5 times. Just cause it was fun.
Oh man.. I keep thinking of other games I have beaten about as much as my #1, so order seems to be out the window. Wizardry NES, Bard's tale (1, 2, 3) PC, Super Mario World (who owned this and DIDN'T replay it?) wow.. really, take about 2/3 the NES and Super NES collection. (I never had a Sega system until I bought one after the PS1 was out. TONS of games I missed out on as a kid!)
Recently, I have beaten Halo 3 three times. once co-op with my fiance, once single player, and once again single after bumping up the diff.

I am currently replaying Half Life, Opposing Force and Blue Shift in preparation for the new total conversions: Black Mesa, Project: Black Mesa, and Blue Shift. I just finished playing Crysis for the third time and I must say, the more I play it, the more fun it is. Like a lot of people, the first time I played it, I was like, "WTF! Is this it?" Right before starting the second go around, I watched Crysis Jackassery on Mike's Hardware and was inspired to implement as many of the stunts featured in the video into my game play as I could and ended up getting really creative and coming up with my own ways of killing baddies. It was better the third time through than the first and second.

I find that some games are more fun the second time around. One reason being that you may not get used to the mechanics of the game until you're half way through it. Also, when you play it the 2nd time... you have your strategies and you can implement them perfectly

In the case of Crysis... it may be annoying the first time because of how open it is, and you don't know what to expect. But the 2nd time you play.. you'll know the situations and can better come up with more strategic ways of getting through a certain area.

The 2nd time I played Bioshock, I was rocking faces because I had a great strategy for each situation. The first time felt a little sloppy from the get-go.

You feel more like a professional killer when your skills and strategies are sharpened from experience.

Ocarina of Time I'm running through right now on my N64 for what must be close to the 40th time, first time I've done it on the N64 in a while though.

Deus Ex I've done twice as well, Metal Gear Solid I try to get back through whenever I can find a copy.

Most of my game-replaying is Ocarina though, I lose count of how many times I've done it and yet it keeps throwing up a challenge and I still find areas I hadn't seen before.

Sonic CD - Too many times.
Discworld Noir - I reached 22 times before I lost count. I've pretty much memoriesed every line.
Blazing Dragons - at least 10 if not 15 times
Broken Sword I - at least 5 times
Metal Gear Solid - countless times. Probably between 10-15 times. Wish the sequels were as good.
Halo - about 8-10 times. This is pretty much all in 2 player co-op. The game isn't half as fun on its own. Never played the sequels still.
Grim Fandango - coming up to 10 times. I had to write an internet review for it and by the end of it I almost forgot why I loved it to begin with.
Disgaea- completed the PS2 version about 5 times. Going through it on PSP now.
Sega Rally - F**k knows how many times I've completed championship. Seriously. There was a time when I was going through it about 3-5 times a day to get the fastest score EVER.
Wipeout (Saturn)- same as above.
Guardian Heroes- countless times on co-op. Man this game rocks.
Resident Evil (psx)- I still play the game. The only Resident Evil worth playing IMO. Just can't beat the dialog.

RE4(GCN) - 19 times. I love this game with a passion and am actually on my 20th time through. Oddly enough, I've never gotten the Handcannon... I can't seem to beat mercenary mode...

Half-Life, Op4, BS, HL2, HL2:E1, HL2:E2 - More times than I care to know. Seriously...

Portal - At least 7 times. All of them as soon as it came out. Amazing game.

Secret of Evermore(SNES) - At least 10 times. Everyone but me hates this game and I honestly don't know why.

Doukutsu - 3 times. I have yet to meet a person that has played Doukutsu and didn't like it.

Gears of War - 4 times. All difficulties, always with my roommate. Something about GoW makes me happy inside.

All Zelda games up to Twilight Princess - At least twice, up to 20-ish times. I'm a fanboy of Zelda.

EarthBound - 4 times. I loves me some EarthBound.

Final Fantasy V - 4 times. In my humble opinion, this is the best Final Fantasy game yet. No one I know agrees with me, but I love this game.

Metroid 3, Fusion, Primes 1+2, Zero Mission - 3 times each. Again, fanboy.

Pokemon RBY - No less than 15 times. I still love the Pokemon games.

Pokemon GSC - Again, no less than 15 times. I only beat Ruby/Sapphire once because that's when Pokemon stopped being fun and they really stopped trying.

That's all I can think of right now... I know there's more, but you're probably tired of me by now. :D

Not many at all.
The only one which pops in to my head is Devil May Cry 3.
Excluding the different difficulty modes, I played it through a good 3 or 4 times.

Legend of Zelda: Link's Awakening. When I was a young boy I played the silver ball Link's Awakening was the only good game I had for the Gameboy, and Gameboy was my only system. (Sure, there was Mario World II, but that game was boring after so many times, and I really didn't get that much enjoyment out of being a rabbit.) There was a time when I'd beat play through and beat Link's Awakening over and over and over, like weekly. I was obsessed with the music, the plot, everything. I developed new strategies, I would challenge myself to use only certain weapons to defeat bosses, like beating the Eagle with the Arrows instead of the Hookshot. I knew the location of every single secret seashell, and determined the exact way to get the Seashell Sword (I called it the lightning sword because that's what it did) as soon as possible. I became the absolute master of Link's Awakening, and I knew Koholint Island better than my own hometown. For those unconvinced, look at my confounded Username.

Link To the Past (GBA) Since I never owned a console system, I had to wait for Link to the Past to come out ported to the GBA. Since I was so obsessed with Zelda (especially Link's Awakening), I even wrote Nintendo an email when I was 13 or 14 or so, begging them to port LttP. That way, when they inevitably did (It is possible to be inevitable - so is anything evitable?) I felt responsible and therefore awesome. I didn't play it as much as I had LA, but I still gave it a good several runs. In the last few runs, I tried to limit myself so that I had only a green tunic, and as small a sword as they would give me to defeat Ganon.

Jedi Knight II: Jedi Outcast. Good heavens, I played and beat that game on every difficulty, including Jedi Master. I challenged myself to beat the first few levels without my favorite weapon being the E-11, and instead use my high-powered Blaster that was slow, but had a charge shot. In multiplayer, I used the Desaan skin with a yellow lightsaber and named myself Darth Banana.

EDIT: Also Golden Sun. Like 6 or 7 times. Damn, but the Music in that game was GOOD. better than NU at times, In My Modest and Most Humble Opinion.

EDIT II: Return of the Edit: I forgot to list them in order. So here - from descending number of times beaten: Link's Awakening, Golden Sun, Link to the Past, Jedi Outcast.

Mario 3 - Hundreds of times. 1&2, a bunch each, but no where in comparison
FF: Tactics - at least 4 times
Medieval 2 - Once for every faction, and then some. Same with Rome
Portal - twice
Civ 4 - At least a dozen times.
Diablo - About 4 times

In no particular Order:

DoW: DC I had no internet for awhile after I moved to another province.

Link to the past Full of win
FFT see above
Gears of War (I was the first person on my friend's list to beat it on insane so everybody kept getting me to help them. I hated it after the second time)
Morrowind (only beaten it to the end of the main story a few times, but I've sunk more than 200 hours each into multiple characters)
Dead Rising Mostly just stress relief zombie mashing.
Every Rainbow Six game before Vegas. full of Co-op win
Every Metal Slug. It's just so much fun in a brain agonizing and quarter devouring way.

Edit: Jackal and River City Ransom on my old NES with my brother. Because they are awesome.

Those are all the Major ones, the list could go on. But I wont let it.

I've finished Wild Arms 3 about... 5 times now.

The main reason was because when you finish it, if you have 2 of the 15 EX File Keys, you can purchase the ability to replay the game from the start with all the experience and cash you had at the end of the game.

I rarely complete a game once let alone multile times, but I think theres some exceptions

Completed them at home then completed them again at school. + Vice city was just that good :)

Not sure really, probably wanted to see if doing all the extra sidestuff would have any real effect on the main game, it didnt

Wanted to do it once saving all the lil girls & once killing them. + wanted to justify buying it for £40 only to find id completed all but the last 1/2hour when I rented it :p (still havent completed it when killing the girls hense 1.5)

think thats it. Im sure games like COD ive replayed each different chapter so as to effectively redo the whole game, but not done them linially.

Every game I own, I've beaten and played more than once.

The ones I played the most were:

Ratchet and Clank:Up your arsenal, the first pokemon games,Paper mario, any of my Rpgs*, and COD2 and 3

*Except for FFX and X-2, I can't stand those two.

My most re-played console game ever?
Shadow of the Colossus. I beat it 4+ times.

Do we count hand held games though? Because there is no telling how many times I beat Kirby's Dreamland, Super Mario Land 2, or Tiny Toons Adventures for the GB.
