Probably between the most of the characters in Dragon Age, especially Morrigan, Wynne, Alistair, Zevran and Oghren. It's just awesome to step back and take the PC out of the conversation and listen to the NPCs talk to/laugh at/yell at/hit on/suck up to each other.

Same deal with the KOTOR games.

And one of my favourites, the squad members in Republic Commando. Listening to them during missions is one of the highlights of the game.

Ratchet & Clank in the first game where he gets mad at Clank and wants to sell him. i like that part.

Funny you mentioned Nathan Drake because thats the first thing that popped into my head when seeing this.

Reznov and Dimitri in Call of Duty: World at War. Was awesome how you and him fight together in the Stalingrad, and how he uses what happened there in future morale rallies for his troops. Kind of like a best friend/student-mentor relationship at the same time. He instructs you what to do at times, and praises you as he would a friend when you do something right. He kind of treats you like an equal even though you're a lower rank because you earned his respect.

EDIT: Oh crap, someone already mentioned them. Okay, some other choices...

- Alyx and DOG have a little corner of my heart all to themselves.
- Sten and Liliana from Dragon Age were most amusing to listen to. ("Softie!")
- Jade and Pey'j from Beyond Good & Evil were pretty adorable.
- GLaDOS and Chell. Sort of. Despite Chell being silent.

I kinda skimmed but didn't notice anyone say Minsc and Boo, the greatest couple ever in history.

Jackie and his girlfriend Jenny in The Darkness...all those little touches such as being able to watch an entire movie with her in game right up until this

Uncle Paulie kills her, played the game just to kill that bastard

Also, among recent games 'NieR' has a great and hilarious relationship between the protagonist and the haughty, cantankerous magical tome Grimoire Weiss.
