One of the main games that made me feel emotional was Okami

Such as the first time you purify a gardian sapling and the entire area blooms in bursts of color and music, I was actually filled with joy the first few times I did this

Ammy was starting to loose to Yami and starts hearing the prayers of the people of the world and it switches to a scene of Issun drawing and passing out pictures of Ammy; and making a speech about how we need the sun and that we need to believe, to a crowd of people. They all begin praying to Ammy and the Sun (one and the same, I know), then the prayers converge and transform Ammy into her(I know she's really genderless but I just say its a she) true form. I can honestly say this scene almost made me cry

When I killed Zelos in Tales of Symphonia, I hated that a lot! I was like wtf I don't want Kratos if I have to kill Zelos!

edit: By the way this is pretty hard to do unless you get everything right(or wrong depending on ones type of view)and its not a spoiler because I did not say how to get it or why it happens

Not to put too fine a point on it for those who haven't played it, but the half an hours worth of twists towards the end of Bioshock wrenched my guts. Also, your first mission for Atlas, saving his family, is an effective and harrowing scene.

A special note to accidentally restarting the harvester in Prey has to go in, I felt so bad I had to reload back about half an hour...

Close to the end of Okami when Issun begins spreading the word about Amaterasu. The hope of the people makes Amaterasu strong enough to defeat Yami.
The big twist in Metroid Fusion when you learn who the computer really is.
The final scene in MGS4 when Snake meets Big Boss.

Yeah I thought Carmine and Tai were pretty awesome but Dom's wife I was kinda glad.. I know it was sad but I was happy I didn't have to keep following Dom to go on some dumb suicide mission to get his wife.

The Brotherhood mission that ends with the Boss putting one of his Lt.s out of his misery, my little brother acts alot like that Lt. so he was crying pretty hard.

During the battle at the Unblessed Village in Infinite Undiscovery, I probably would have felt worse if I didn't find the main character to be even harder to like than Vaan in FF12

The end of Fallout 3. My little brother (10) was wet-eyed as my character took his final breaths and I was pretty touched as well.

I think there are more, i just can't think of any.
The part from KOTOR 2 would have been moving if the plot had been slightly less convoluted.
But the reveal of your identity in KOTOR was very moving for me...it was my first RPG ever, it is still one of my favorites today.

My method for measuring the "moving" moments on games is if I get the shivers...in the CoD4 Nuke Scene, KOTOR identity reveal, the end of the american campaign in CoD:WaW, and Waters of Life in Fallout 3.
EDIT: I don't care what some of you say, the ending of Fallout 3 is also up there.

Metal Gear Solid 4 had quite a few moving moments, but the scene I remember most from that game is the Metal Gear REX sequence at the end of Act 4. Not moving in the slightest, but quite possibly the most awesome sequence I have ever seen in a game.

This may sound silly, but I found the end of Klonoa 2 quite moving. My young boy self was just yelling 'WHY DOES HE HAVE TO LEEEEAAAAVE?!" and I just cried. Then again, I was younger back then, and very attached to the character of Klonoa. I found it to be a fun game, and it was extremely cute in a way that compells me now as much as it did back then.
I'm sure there are others, I cry a lot.

I have to wander slightly off the path of this thread for a moment. The Ocarina of Time bit where Link says goodbye to Saria (Possibly forever) might have been moving, but for these reasons -

1. Neither of the characters emote. Link's entire reaction to the debacle is to stare unblinkingly at his life-friend, with the same expression he uses for looking at every other character

2. Link never says anything. Yes, yes, I know that's kind of the point, but still, we don't have any idea how he feels about all this.

3. Link's body language gives nothing away. Ok, at the time of production we can't be expecting IMax cinematics, but something more than stare-stare-run away to tell us how the little blonde bugger feels would be nice

4. There wasn't any build-up the scene. We're just told that Saria is your best friend, and are expected to accept it without any question. In fact, I only ever recall seeing evidence of this twice, and one of those times WAS that scene

Now I understand the emotion behind having someone close. No jaded cold-heart am I. But that scene just didn't cut it, no siree

MGS series spoilers:

The Boss's death in MGS3.
Sniper Wolf's death in MGS1.
Meryl's death in MGS1 I think, but I can't remember, was a long time since I first played it and it's not something you'd get emotional over the second time.
The entirety of Act 4 in MGS4 the first time I played it... talk about nostalgia!

The deaths of the Colossi in SOTC. They look so sad as they die... and the music...

KOTR had a great twist. That was cool. But for me, the most moving has got to be

The ending of FF3(6). I just did not want that game to end. I somehow also was surprised and delighted with the ending of FF9. Somehow I didn't see it coming 0.o

A lot of single player Warcraft 3 had some great moments. The death of Grom Hellscream I always thought was amazing.
