Marie D. Suesse and the Mystery New Pirate Age! (One Piece)
What starts out as a parody of your typical Mary Sue story ("average" girl falls into the world of One Piece) slowly morphs into a much darker deeper look into the concepts of Mary Sues itself.

The Pony POV Series (My Little Pony: Friendship is Magic)
A darker take on the notion of "Discording", as it assumes that when the Mane 6 defeated Discord that first time, the psychological problems he caused with his mischief was left, forcing the ponies to deal with the problems themselves. You'd think this story would get all dark and edgy, but in fact, some characters actually become better afterwards. And it doesn't stop there, this story manages to tie in the previous Generations of My Little Pony in a way that will make your head spin. It's quite long, but so worth the read.

Attack of the 100-Foot Tall Meg Griffin (Family Guy)
For anyone like me who's disappointed with how Family Guy seems to be going, this fic is like a breath of fresh air. Basically a meteorite causes Meg to grow to a gigantic size... and then.. well, you'll just have to read to find out. Let's just say it's gloriously cathartic...

Paper Mario: Temple of the Sun (Mario)
Basically an original Paper Mario game with interesting characters and story with lots of action and character development to keep you enthralled.

A Bad Week at the Wizengamot (Harry Potter)
Basically, Harry leaves England after his trial in Order of the Phoenix, shortly afterwards, everything falls apart for Cornelius Fudge. I've never liked how the Wizarding World treated Harry (reviling him one minute then treating his as a loony the next), so this was VERY cathartic. And yes, some characters are OOC.. but like I said, I really don't care.

And this is just a few fics I like! Maybe I'll make another post with some more fics I like...

Ah man, I wish I remember the name, now I can't even find it. But basically, it is a fan fiction based on the Thing and it basically details, very vividly the perspective of the monster during the events of John Carpenters movie. Very well written piece of fan fic.

Rather than recommend you a fanfiction I am going to recommend you a fanficetion site: https://archiveofourown.org/

There are quite a few people only familiar with fanficton.net, which is a good site. However it does seem to have a high ratio of fics that are not all that well written. The advantage of the above site is that it is relatively new(still in beta) and seems to have a relatively high number of good writers. I think this is because there is a waiting period for an invite for an account in order to post stories. You can still browse just fine, just not post.

The other reason I recommend this site is that they use tags along with story summaries. I find this is easier for browsing as it gives more information then just the summary would. It allows you to sort by tag, not just fandom. For example I like the occasional Batman fanfiction, and really like ones where Damian Wayne is involved. Thus I can look up the Damian Wayne tag and only see fics where he is involved. There is filtering and what not, but I really like being able to sort things by character and plot-device.

OT: If you've ever played the Supreme Commander series, the Infinite War series is really good, although the grammar could use some work. There are many memorable characters, most of them OCs, the rest might as well be OCs, and the story is fairly good.

You don't actually need to play the game, I don't think, since SupCom doesn't have much of a story itself. Some major events get skimmed over, those all happen in the games, but otherwise, I think they're a great read, even without being a fan.

EDIT: Upon re-reading the first few pages, I'm probably being a total grammar *****. It's very good in every respect. I highly recommend it.

I didn't watch Battlestar Galactica but I guess I can simply look at the story from Stargate side more. I hope that this fanfic doesn't rely too much on assumption that anyone who reads it understands its lore.

And here I thought I've read all good Mass Effect fanfics already, but I don't remember this one. Definitely will check it out.
Well, for Reunions there isn't much that is needed in terms of knowledge of BSG lore. Pretty much everything you'd need to know is put into the story.

As for Mass Effect, if you're into that then there's also Transendent Humanity, a (relatively) short fic so far that has the ruins on Mars have no Element Zero, but instead a warning. So in light of that humanity stays in the solar system for 2000 years and becomes a transcendent species that has one goal: defeat the destroyers should they return.

There's also Clash of Civilizations, where a post Halo 4 humanity and republic of whatever the species that aren't evil are, make contact with the Citadel. The whole story is about first contact and is supposed to be the first of a trilogy. A little slow at times, but it has a great blend of the two settings, even if humanity is stupidly overpowered due to Halo's lore making them more powerful then even the Galactic Empire from Star Wars at this point.
