The Phoenix Wright series. Good puzzles, nice bit of logical thinking. The later games even bring up some questions about the legal system. Nothing too deep or thought provoking, but a nice, fun series. A little wacky, but doesn't take away from the entertainment.

I don't know, as much as I like the series, they can be quite as easily passed with brute force with some reloads.

BlackIsle studios' Planescape: Torment.

I recommend online chess. It's a very thought provoking game. Your brain will slowly swell as your Elo increases during your journey to grandmaster ranking.
