Me and some other friends of mine have recommended FMA, simply for the reason it's not about some orange tracksuited FAGTARD. (Sorry to the Naruto fanboys/girls, I like the anime, just hate it's main character.)
Exactly the same with me... Why is Naruto suck a stoopid fag... oh well at least he's not as useless as Sakura
Haha, amen to that, Sakura is useless...

Well, as far as something to be a little more stimulating than a show where we get fights that last entire Disks (And those fights suck anyway.), then I'd recommend the following.

Infinite Ryvius is a Sci-Fi Drama that lasts for 26 Episodes. ANN does plot summary well, so here's their page on said show - http://www.animenewsnetwork.com/encyclopedia/anime.php?id=411

Next, we have WXIII - Patlabor The Movie 3, another Sci-Fi-y drama. It's a feature-length movie, and once more, ANN's summary - http://www.animenewsnetwork.com/encyclopedia/anime.php?id=660

To conculde, I point you at Perfect Blue, another movie. This isn't a sci-fi, but is a drama, a thriller, and a murder mystery, all rolled into one package. ANN's mini-plot synopsis is here - http://www.animenewsnetwork.com/encyclopedia/anime.php?id=192

There you have it. Three thought provoking (Or at the very least, quite fantastic) Anime. Check the summary, and work out if your friend would like the sound of them. Or if you would, for that matter. I probably would recommend you both watch them, but if I said that, then I'd be /fanboying.
Haha, it's not fanboying, don't worry. Maybe I should have explained this before, but he's a convert to anime, he absolutely despised it before, and he'd say every single one was pathetic before even watching it, but then I finally got him to watch Death Note, he liked it, he won't settle for your old average anime which consists of big breasts and sexual innuendos, he likes good storylines, so I managed to bring him over with DN.

PlanetES. It's TV science fiction that is more serious than 99.9% of other TV science fiction.

I second this. If u look deeper into this anime, you will find themes such as evolution, growth, courage, maturity, and progress, even while u marvel at the absolute balls-out uber action and story-line, and its all deliberate, not a producer after-thought. NB anime is actually called Tengen Toppa Gurren Lagann

I would recommend a lot of the ones mentioned above, particularily Fullmetal Alchemist anf the .hack series, they each have their own worth and are enjoyable just as something to casual watch or for deeper meaning. Another anime that really makes you exercise the brain is Serial Experiments Lain. Lain is about the illusion of boundaries within existance and subjective reality. Basically what starts the whole show off is Lain receiving an email from a schoolmate who supposedly killed herself, and from there it explores the idea of consciousness and perception. Computers are also a big part of the series, if that aspect makes it seem more interesting.

. hack sign synopsis;
-Strong plot involving a setting primarily situated in a MMORPG.
-Although slow it involves some quite deep an meaningful considerations, of what constitutes reality and a person's self.
-not much actual fighting considering the fact that most of the charachters are usually able to respawn, however the dialouge is immersive and doesn't get too repeditive.
- is okay undubbed.
Downsides;
-The story is very slow at times and there are occasionally episodes that could have been cut out if you saw the rest of the series first.
- There are a couple of instances of it takign itself too seriously although they may have been intended.

Please note; This story was done quite a while ago despite being a almost accurate representation of what technology will be capable of and therefore should be watched without trying to reference any content since those rare instances will probably be unitended.

Out of the dot hack series Sign is the only one that could be considered meaningful BY Its Self, he will probably hate the others if he sees them first.

Just remembered, Legend of the galactic heroes. A little old, but that shouldn't be a problem.

1. Don't insult people for their tastes.
2. There is a big difference between though provoking and "good plot, excellent characters and overall fun. ".

I personally find there is a VERY fine line between deep and interesting, and stupid and pretentious. It's a line that everyone has to draw for themselves, of course.
Quoted for greater truth! \o/

I cannot stand a lot of Anime these days as 90% of them are half the time up their own smudgy drama hole and the other half the time in LOLRANDOM universe where the characters can seem to change their entire personality at the drop of a pin.

The only Anime I could recommend is Kino no Tabi. Won't say too much about it but it is still my favorite to date.

Ergo Proxy is definitely thought provoking. I didn't think it was that good, and I lose respect quickly for anything that explains the symbolism and references at the end of each episode, but it might suit your friend.

Haibane Remnei is very good. Not much action, supernatural drama is probably the best way to describe it.

Neon Genesis Evangelion is also very thought provoking, the ending certainly makes your brain work to attempt to make any sense out of it. If your friend doesn't mind feeling confused and underwhelmed after committing almost 13hrs to a tv show then its a good watch.

I agree with the fact that the symbolism shouldn't have been explained at the end of each episode, but I really enjoyed the whole dictionary part of it. Hell, I even asked my biology teacvher if she had heard of the Hayflick Limit, and the answer was "no" :)
