Space Station: Silicon Valley is one of my favorite N64 games. You're a processor chip that takes over the bodies of robotic animals. Each type of animal has their own stats and special abilities. It has a quirky sense of humor and was actually made by the same people who later made Grand Theft Auto III.

Ok, I'm sorry but Ihave to ask this: What the hell makes a game "obscure"?
adj. ob·scur·er, ob·scur·est
1. Deficient in light; dark.
2.
a. So faintly perceptible as to lack clear delineation; indistinct. See Synonyms at dark.
b. Indistinctly heard; faint.
c. Linguistics Having the reduced, neutral sound represented by schwa ().
3.
a. Far from centers of human population: an obscure village.
b. Out of sight; hidden: an obscure retreat.
4. Not readily noticed or seen; inconspicuous: an obscure flaw.
5. Of undistinguished or humble station or reputation: an obscure poet; an obscure family.
6. Not clearly understood or expressed; ambiguous or vague: "an impulse to go off and fight certain obscure battles of his own spirit" (Anatole Broyard). See Synonyms at ambiguous.

3.b, 4 and 5 would be my guess.

Bad sales and difficulty to find are almost always present in these games. It also helps if they're really old games.

Secret of Evermore. A Secret of Mana clone, to be sure, but it was still a great game, IMO.
This!
A thousand times this.
I loved secret of evermore. Such a fun little game and I liked it more than Secret of mana

Also... Metal Arms: Glitch in the System.
No-one knows it, but it was soooo much fun >.<
Future Cop LAPD, anyone remember that one?:p

Minecraft!... Oh, right. Um, how about the Kengeki mod for Mount and Blade: Warband? Ragdoll physics for the win! And the bad-ass sword attacks too.

I guess a mod doesn't really classify as a game. Thing thing arena? Still too popular...

How about Winback on the PS2? That was kind of obscure... Dang it! I can't think of a single game that isn't even slightly popular. I suck at this.

Future Tactics: The Uprising. There we go! That was sort of fun (I guess). Haha, I did it!

Winback for the win. I love that game. But I have it on the N64.

There's a really good old FF7-era game called The Legend Of Dragoon. It was a bit popular in its time but no one knows it anymore.

Well, it wasn't very obscure at the time, but nowadays...

7th Saga for the SNES. One of my favorite RPGs of all time... all for game mechanics (the story was pretty much just an excuse for the game mechanics).

Ooh, also Lufia and Lufia II... but that's for the story. A little bit ahead of its time.

The most obscure I can think of is Showdown Legends of Wrestling just because no one mentions it. It only had decent gameplay but it had the single best roster ever to the best of my knowledge.

Klonoa: Door to Phantomile on the PSX.

SERIOUSLY! NO ONE I KNOW HAS EVER HEARD OF THIS GREAT GAME!

Oddworld: Abe's Exoddus gets an honorable mention, as well as Tomba!

Robot Alchemic Drive for PS2. It's a cheesy mecha anime with the most interesting control system I've ever used. You control a kid running around with the remote control to the skyscraper-sized robot, and when you control the robot you have a ludicrous degree of control (four buttons control its feet, each arm is a control stick, and the arrow pad makes it lean). Best game nobody's ever played.

The Legend of Kyrandia series are a wonderful but unknown point and click adventure.

Loom is pretty great. There's no real replay value, but I've played through it a few times in the same way I'd watch a good movie over again.

Planet's Edge: Point of No Return is an incredibly unknown game that's absolutely epic and amazing, though it'll be quite dated today.

Dunno if the Quest For Glory series is considered obscure. I'm pretty sure it is. And they're probably my favourite series of all time.

X-Com is a game that non-gamers wouldn't know, but every single gamer knows it and of its legendary status, so I guess it won't count.

Star Control II - same as above.

Syndicate was also really awesome for its time, would be a bit dated today, but was amazing back then.

Crusader: No Remorse, I'm pretty sure isn't very well known.

The Ultima series is a household name, but I don't think very many people have actually played it. But most who have tend to list Ultima 7 as among their favourite games ever, and imo for good reason.

If you like old school and you like wrestling, and you want a really good game that's more like a wrestling simulator rather than how Smackdown vs Raw is simply a WWE simulator, then Fire Pro Wrestling is probably the game that has sucked the most time out of my life than any other.

Hexen was a fun little game. Basically a Doom rip-off, but more medieval.

Darksun: Shattered Lands, and Wake of the Ravager are spiritual prequels to the Forgotten Realms games, and will feel really dated now, but for my money are some of the best RPGs I've ever played, considering its time.

The Incredible Machine is fun for a little bit, just to include a good little casual game on the list. Gets old kinda quick, though.

American McGee's Alice - dunno where this stands. Casual gamers won't know it. Lots of gamers know of it. Not the best actual game, but it's worth playing just to experience the art design and re-interpretation of Alice's Wonderland, but this time the dream world has been ravaged by Alice's dementia.

Is that good for now?

Not sure how far back I can go but I'll assume that Xbox is fair game.

Voodoo Vince. Painfully Obscure Xbox Exclusive Platformer which I rank slightly above Beyond Good and Evil and slightly below Psychonauts in terms of "Xbox Platformers."
Oh, I love this game. It's horrible that it's not compatible with the 360. :/
Anyway, that was the only obscure game that really came to mind for me.

The Etrian Odyssey [http://en.wikipedia.org/wiki/Etrian_Odyssey] series (1, 2 & 3) are gems of old-school, dungen-crawling RPGs.

EO1 had classic trope classes and was broken (2 words; Immunize & Defender).
EO2 improved gameplay and worked to balance the classes (remove above 2 words), but added other brokenness (Dominate).
EO3 got rid of previous classes, and made all new ones (Ninjas, Pirates, etc.) and added the ability to multi-class (Ninja-Pirates!)
