The "Leave" ending of Silent Hill 2 was pretty poignant, even the voice-acting couldn't spoil it!

Also, and this is a random one - Mass Effect 2, Overlord DLC
There's a cutscene where a LOKI mech has been possessed by David,and he tries to shoot Shepard. Shepard blows off one of his arms and David's possession wears off. With his free arm, the mech picks up a pistol and takes aim. Shepard shoots off his other arm. The mech looks at you, and at the spaces where his arms once were, and in the most quiet, emotionless way possible, runs away, in a sprightly jog.
It was clearly meant to be the comic relief of the incredibly dark DLC, but the poor fellow was so cute and so tragic I actually felt more sorry for him than David himself. Though David was still a harsh case, bless him...

You're not alone - I'd also nominate the part where

GLaDOS gets mutilated and then Wheatley turns evil.

The music in that scene is just incredible...

also when the bird flew off with PoGLaDO I was like noooo!
But I actually laughed when he turned because it was ...cute?
Then cried like a little girl after the credits...

There's this truly brilliant part in Demon's Souls, at the end of World 5 that really did a number on me.
Up to that point, every single boss has been a huge evil demon, just begging for a good slaying. But the end boss, maiden Astrae, is this saintly woman who made a deal with the demons so she could help ease the suffering of the tortured souls living in the area. She's the kindest, most sympathetic character in the game, but you have to kill her - you need the demon soul she's got. She's protected by a trusted knight who will never attack, only defend himself if you charge. After you kill him, she mourns the loss of her friend, and then kills herself.

FF12 made me pretty sad, but that was just the crappy writing. As far as actually sad, seeing how Oakvale turned out in Fable II was pretty depressing, especially when you go into the ruined orphanage and there ar elittle skeletons in the cribs.

At the end of Reach... I felt really depressed... Just the last few levels where everything had gone to shit and you knew you couldn't save Reach and Noble Teams members kept dying.. I actually had NO hope.. I knew how it was going to end but still.
On another note though, the artwork and the music really helped with the atmosphere.

I was sad when Uncharted 2 ended, because i didn't want the story to stop.

I was sad When mass Effect 2 ended because i was gonna have to wait 2 more years for the continuation of the story.

I mean, I was mildly expecting to, so maybe it shouldn't count. In that case, Ieyasu Tokugawa's first ending in Sengoku Basara 3. Something about it was just...painful.

The ending of Ninja Gaiden 2 made me teary eyed. I know the game had no story. But Ryu and Sonia make such a good couple. It is soo sweet :)

Uncharted 2 because i couldn't get past that stupid tank....
i know this isn't what the questions directed at and it was probably my own stupidity but i was really enjoying the game so yeah...

Mass Effect 2 did kind of make me sad at points.
Like when Ashley didn't join up after Horizon, it saddened me to see my favorite character just get pushed to the side like that.
Or during Mordin's loyalty mission when he sees the dead krogan woman, or subsequently the krogan scout who didn't want to leave the experimentation chamber.
Or Thane's mission where he finally reuinited with his son, Kolyat.

Also when I saw Jack's paragon romance scene, as well as the scene where Shepard gazes at Ashley's photo, I felt very warm on the inside.

When I first tried the Death Knight class in Wrath of the Lich King, I came across a quest telling me to go and execute a captured Night Elf (I was playing a Night Elf Death Knight and therefore had to kill the Nigh Elf). WhenI got into the little house with all the prisoners, I walked up and out of nowhere the night elf told this story about the characters childhood and ho I used to be, which honestly made me cry. I seriously whished I could walk away, or let someone else do the job.
I actually had to take a 15 min break just to cry. I never cmpleeted the quest and shortly after I deleted the Death Knight, just because I looked at her as a heartless monster.

I don't think I've ever cried, but hell, I don't think I can tell you the last time I cried at anything. Yeah, there are a few that got me sad.

Red Dead Redemption
MGS4
Infamous 2 (Both endings [Well, not the evil ending really, but the moment of gameplay just before the ending. You all know what I'm talking about])
Medal of Honor reboot (YES, I JUST SAID THAT)

I know that there's more than that, but I can't think of them off the top of my head.

The end of Mass Effect 2. I made a mistake somewhere and Tali ended up taking a bullet. Made me cry a bit.
