Metroid Prime. I was so appalled by the fact that it switched from 2D exploration to 3D FPS that I instantly hated it. Three years later, I picked it up and immediately fell in love with it.

Get the Old World Blues DLC,it's the best one of the 3 currently out and has some seriously cool stuff in it. Try to do this before going to Hoover Dam,it'll be worth it.

Why? Because I feel that I need a freaking fight stick to be any good at the game,but I later gave up giving a shit about that and liked the game despite my poor amount of skill. So much so that I bought the Arcade Edition.

Painkiller, I played the demo and wasn't too impressed, but then some time later I ended up buying in on a buy 2 get 1 for free sale and now it is one of my favourite games.

Fallout 3 actually did the same thing to me as well, maybe it is a Bethesda thing, or maybe it was the fact that before I played either of these games I hadnt really played any games where you have to check every crate and every box so that you can get all the good stuff.
After playing fallout 3 it became second nature to me to check every box and barrell and I do it in all games now, In other games however, if you take this approach you end up with ridiculous amounts of money you don't need and heaps if items that dont get used.
If you loot every body, and every crate in starting prison escape in Oblivion you come out with an Ok Weapon and a full suit of armour. That is too easy.

Zelda: Majora's Mask. I played this game on my friend's N64 and found it rather underwhelming... I didn't enjoy the style, mechanics; nor did I see a point to the game. A year later, Wind Waker came with my Gamecube as part of a package. It took me a few weeks to play it, but I did, and I fell in love with it. Another two years or so after this, the Collector's Edition of Zelda came out, and I decided I HAD to play Majora's Mask. I still don't love it, but it's decent.

Also Final Fantasy VIII! It was one of the first turn based battle systems I had encountered, bar the system in Pokemon, and I didn't enjoy it at all. I wanted something like Zelda. Later, I somehow fell in love with Final Fantasy X, then IX, and decided to revisit VIII. It is now one of my favourite games of all time.

Deus Ex: Invisible War. They lost a sale by releasing a demo for this game before it was released. It was just so not Deus Ex in so many ways. The tiny maps, the inventory system, combining skills and augmentations, universal ammo, no location-specific damage, the hacking and keypad systems, the weird cartoony look of the game, and the list goes on and on. The fact that they separated proximity mines and grenades annoyed the hell out of me too since one item operated as both in the original. And it lacks the little details, like how if you were shot in the arm in the original game it affected your aiming.

I borrowed a friend's version and played it for a bit and still hated it.

Then I actually bought it a couple of years ago for cheap. Expecting the absolute worst, I dived in. Yes, all the original issues are still there, but there's enjoyment to be found. Things like the idea of black market biomods, weapon modifications (the original only had an upgrade system, not actual feature additions), the bot domination biomod, the more realistic stealth system (including instant camera detection), and detonate-on-impact grenades were all good additions to the series. And it's still got the "multiple ways to get things done" gameplay and the choice of what goals you even bother to complete.

It's not as large-scale, ground-breaking, fun, or interesting (story-wise) as the original (and it's maybe half as long), but it is well worth playing, in my opinion. In fact I'm playing through it for the second or third time currently.
