The one that most recently comes to mind is the third Terran mission in Starcraft (the first one). Yeah I've done that myself on Legendary, they just stop coming and the banshees fly about. The best way of taking down the Banshees is to shoot them with the charge-up shot from the Covvie plasma pistol then stick them with a few plasma grenades after they crash. That was my first emotional experience with a game, I don't remember much of that game except the traitor and the final mission. Oh and Mark Hamill's shoddy acting. Later on I played the "protect the superweapon" mission about 20 times before I gave up and just let the thing get blown up before finding out its destruction was an important plot point.
I thought the game was amazing at the time, but if anything like it came out now I'd probably chuck it out the window.

Do you know if there's a similar limit to the dropships outside the Sabre facility? I got curious about that the other day but got bored after five dropships and went inside.
