Etrian Odyssey 4. Classic, old school, Rogue-like, RPG dungeon crawler. Demo available on the eShop.
If you like it, you can try to hunt down copies of Etrian Odyssey 2 & 3. Don't bother with Etrian Odyssey 1, since it's being updated and re-released as Etrian Odyssey - Millennium Maiden.

Luigi's Mansion 2 (Luigi's Mansion: Dark Moon) blew me away. It's so effortlessly charming that it's hard not to enjoy every moment of that game. I can't remember a game that funny and lovable.

Resident Evil: Revelations is pretty damn good, and it's Raid Mode is actually better than Mercenaries in my opinion.

Mario Kart 7. The best Mario Kart ever made, and the best handheld racer I've ever played. The online is solid - complete with races that disable the Blue Shell (!!!) - and it's 60FPS 3D is gorgeous.

Super Street Fighter IV. The best fighter of all time. In your hand. In 3D. What more can I add?

Star Fox 64 3D. The re-make is superior to the original in every way - yet it also includes a "Nintendo 64" mode that ensures it plays EXACTLY the way it should. It's fast, clean fun!

Super Mario 3D Land. The first half of the game is simple fun - the second half is the most challenging 3D platformer I've ever played. It's punishingly difficult in comparison to what's come before. It's inventive, yet it feels familiar. If you like Mario, you'll LOVE this.

I'll just mention a game that i notice is rarely mentioned but that I'm enjoying quite alot:

Kingdom Hearts 3d Dream Drop Distance. If you're a fan of the original kingdom hearts games this one is a true sequel to KH2.

Check out the virtual console. You can get some of the better Zelda handheld games there (Links Awakaning, Oracle of Seasons / Ages).

Eh, I feel like you're playing this one up a bit. Yeah, it's not bad or anything. In fact, it's exactly what I expected . . . and nothing more. It doesn't really add anything to the game, and I can't really think of a reason to play it over, say, the original on the 64. There also isn't a lot of reason to play it more than once or twice. Sure, there's some different routes . . . and some high score brackets . . . that's about it, though. Coulda at least put in some new gameplay modes, or let me connect to strangers via WiFi or put in some Smash-Bros-like trophies to unlock . . . fuckin' SOMETHING to validate the frustration of dealing with Slippy FUCKING Toad over and over and over and over. Blegh.

I too recently bought a 3DS. I'm quite enjoying Castlevania: Mirror of Fate. The combat is fun and it has some good platforming. It's kind of like a mix between Lords of Shadow and the Metroidvania style, plus it looks pretty damn good. Only real problems I have is the music isn't really up to the series' standard and it does have QTE's, if you're the type to be bothered by it.

Devil Survivor Overclocked isn't as disturbing as some of the others so you may actually like it.

Kingdom Hearts 3D is really great too and worth a play even if you haven't played any of the previous ones. Though you won't understand a lot of the greater narrative if you are unfamiliar with the KH universe.

Star Fox and Ocarina of Time are worth picking up too.

Of course there are some games down the pipe that are looking really good too. In particular I'm waiting for Ace Attorney Dual Destinies but that's just me.

Fire Emblem Awakening is probably one of the best games I've played in years, that said I'm not really sure what else to recommend besides SMT4 and maybe some of the Nintendo 1st party titles.
