I actually have to agree with those of you who mentioned Heavy Rain. I was extremely surprised when they revealed the killer, as well as The Bear trial. (I have actually played this level to death, as I was going for the Kamikaze trophy. Who thought that was a bronze trophy will die painfully.)
Although I'm no-where near a Halo fanboy, having never owned an Xbox, The ending of Combat Evolved was just plain awesome.
And yes, I got a number of strange looks from around the household after getting the Super Grav-Gun! MWAHAHAHAHA!!!!! Dance for me puppets! Dance!

One of these moments happens to be the Dead Air campaign of L4D. Specifically, it was when you're off just heading to the tanker to fuel up and get out of their when...a plane crashes right in front of you. I seriously almost got killed by a Horde of Infected while just staring at that plane as it erupted into a fireball.
Another would be my first Super Mutant Behemoth encounter in Fallout 3. I was not expecting something that big to suddenly come rushing at me while swinging a fire hydrant into my face. Bioshock's "Would you kindly...?" for sure makes the list. Finally, probably the ending of Half-Life 2:Episode 2 as well. It really caught me off-guard.

Oh, and in Bad Company 2 when I was being charged by 3 enemy tanks(they stole one of ours)with nowhere to hide. That was funny.

L4D2. Let's just say it involved a rock concert, a guitar covered in blood, and a flaming Charger.
My buddy said "Holy shit" the first time I played the Just Cause 2 demo. He noted how nice the background area looked and asked if there was any way t get to it.
He was pleasantly surprised.
Personally, Doom 3 at 3 A.M. after it came out and, I cannot stress this enough, UnCharted. The entirety of the games so far has pleasantly surprised and inspired me to work on my creative writing.
