I would say Bioshock. Those first few minutes, plus some of the other sections, like Fort Frolic.

I couldn't care less of how many "jump moments" Resident Evil 4 has, I'm saying that Resident Evil isn't a mind fuck horror game, like Condmened, Theif or System Shock.
It's a game where startling you makes it scary as a rule. Not disturbingly horrifying as Thief or System Shock or Fear.
There should be some sort of division between psychologically scary games, the ones that affect you in the long run and that you have nightmares about and the ones who make you jump and give you some cheap scares.

Although im gonna be getting House of The Dead: Overkill and Dead Space soon so im not entirely sure my opinion wont change.
