Well, there's one way that will work for sure but the downside is that we'd have something far worse to contend with.

They'll pretty much grind him down into raw materials in order to make themselves stronger, the downside being that now we have a load of indestructible robot spider things to destroy. Which is unfortunately a hell of a lot worse.

This is something that me and a couple friends have gotten into long debates over. Keep in mind, we exclude the possibilities that are available in the X-Men universe but not our own. So far the best idea that we've come up with is introducing HIV into his system, but we can't even decide if this would work because he regenerates/heals.

How would you kill Wolverine if you had to?
Im going to make a naruto reference here, how did shikimaru beat hidan? Well for people that dont know blew him up and hidans body fell into a ditch shikimaru made under hidan as it was planned and blew up the stucture of the ditch so hidan couldnt get out of the ditch forever stuck underground immortal and all, that is how you beat an immortal in naruto lol if this would work for somone with a adamantium frame dunno.

Canonically, the only way to kill Wolverine is by drowning him. Anything else - up to and including a direst nuclear strike - he can regenerate as long as one cell remains.

Adamantium guillotine obviously. Get magneto to put his hands and head in the stocks (he can't break out cos he doesn't have inhuman strength) and cut his head and hands off with the adamantium guillotine. Dead.

Bury him in a hell of a lot of concrete. It may not kill him but it will do the same thing kinda.

Instead of just stripping the metal from his bones, Magneto could have pulled out his entire skeleton using the metal as a grip.

I wouldn't. I'd place him in a coffin, fill it up with concrete, lead, something like that and bury him deep below the surface of the earth, or just jettison him into space.

Silly people, killing him is unnecessary. Just neutralize him by dumping him into a giant box and send it into the middle of the earth or straight out into the infinity of space.
Magnets should neatly get him into position.
Then we can all welcome Magneto as our new overlord.

Well, Wolverine has the (probably) 3rd best healing factor in Marvel, but the adamantium skeleton does add an extra layer onto it...

Trick some shmuck into using the Ultimate Nullifier on him? The Infinity Gauntlet to remove him from existence? The Cosmic Cube to do the same thing? Or use either of the later two to remove his healing factor and/or adamantium skeleton and just shoot him in the face. That's all I can think of that'd have the best chance of working. Good luck healing from non-existence.
These are probably about the best suggestions that would actually work. Barring cosmically empowered devices though, I'd say the best the average hero or villain could hope for is to remove his head and keep it separated from his body. His cartilage and ligaments aren't indestructible so it might still be possible. Just pray his body doesn't still regenerate.
