Instead of just spreading out Tachyons (the theoretical particle that travels backwards in time) to prevent Dr Manhattan from looking into his future to see Ozy's plans, here's what he should have done:
Set up a tachyon bomb (or beam or whatever) to use on Dr Manhattan instead of hitting him with the I-Field Subtracter which was what made him in the first place.
Dr Manhattan can see his future and past both but he's never displayed any ability to time travel. If he could time travel he'd just go back to the 60's and kill Ozymandias before he ever had a chance to set in motion a plan to destroy New York.
SO, the answer is to use the tachyons to (hopefully) send Dr Manhattan as far as possible back in time.
Dr Manhattan would probably survive all his molecules being sent back in time.
Hopefully he'd go on to create life, like he said he was going to and discover all the possibilities and motivation for what Ozy did by the time he reached the moment he first disappeared.
Cut his head off and keep it away from the body- Professor X said this himself.
Although how one is supposed to do that is beyond me.You could just torn out his head by disjointing the adamantium covered bone's ligaments on the spine,but you'd need to pretty strong and have a major set of balls to get close to a guy like Wolverine without getting your own head slashed off within seconds.
Oh,and I suppose there's also the "throw him into a pit of lava so his body burns and KEEP HIM in the lava so he won't regenerate",I believe that's how he actually dies in one of the many Marvel universes.

While it's not technically killing him, this is just as effective:
Take him to space, then launch him into oblivion. Newton's first law will take effect and we won't have to worry about the cigar-chomping X-Man any time for the next several million years.

Drown him. Wolverine himself admits, fairly recently in Wolverine: Weapon X, that deep water is his one true fear. His skeleton is bonded with a hundred plus pounds of metal, and even he has to breathe. Knock him out, stick some cement shoes on him, and drop him into the Pacific Ocean. Who cares if he could regenerate some day? Have fun coming back to life when the oceans are gone and man's extinct, Wolvie.

I'd like to see him try! (It should work despite the fact that he probably has regenerate, indestructible and the reassembling skeleton "back from the dead" ability, since he can't die in universe. Although, does plot immunity grant shroud?)
