I'm a writer, and after recently playing through Red, Crystal, Leaf Green, Emerald and Pearl, I came up with a bit of a darker Pokemon story.

The action all takes place on a little island name Rardat. It's a moderately settled island, with many wild Pokemon running free. The plot is a real, actually violent gang, go out into the towns and one major city, named Hub City, and actually attack people. They have no motive other than to kill and cause chaos.
The un-named protagonist saw his best friend get killed by the gang (who are called The Skulls, by the way), and swears to raise a team of Pokemon to try and kill The Skull leader as payment for his best friend's death. Ridden with rage and anger, he storms off into the mountain near his hometown and comes across an Aron fighting a group of Machops. He notices there is another Aron next to it, dead, and realizes this Aron is similar to him. He runs over and shoos the Machops and sits down next to the Aron. He talks to it and gets to it to agree to becoming his partner.
Throughout the next few scenes, the hero and his Aron come across a Skull trying to mug a woman and confront him. The Skull sends out a Cacnea with a black bandanna with a white rotting skull image on it, covering its lower body. Aron over powers the Cacnea and the Skull angrily kicks the Cacnea away as it tries to return to him and flees from the alley. The hero decides to take in the Cacnea, and later does the same for a Vigoroth, a Luxray, a Gengar and a Crobat.
With his team of abused Pokemon assembled and trained (Aggron, Cacturne, Vigoroth, Luxray, Gengar and Crobat), they head to Hub City and begin hunting down major members of The Skulls. After attacking, and only once killing, the most known members of The Skulls, the hero and his team begin trying to track down the leader, known as The Reaper. The police have no records on him, and nobody in the streets has any either. Desperate for information, the hero comes across a younger Skull and attacks him. After beating the young man brutally, he demands to know of the Reaper's location. The young man manages to cough before a bullet flies through his head. The hero turns to find himself staring at a cop, and he is soon arrested.
