i stopped caring about pokemons after gold, so i'll base my answer on my current, outdated knowledge.
i'll go with fire, because cindaquil/ charmander/ other thing on fire = win

I'd be Water. Ice is by far my favorite element but in terms of Pokemon Water just has no weakness. The only trouble it has is doing less damage to certain types. The electrics would be annoying but if you got your team strong enough it wouldn't matter enough.

If I were playing just for fun more than strategy, I would do this too. I would right away want to throw in Infernape, BRELOOM!, Poliwrath.. there's three from very different types. I like all the dual types that fighting has.

But train up your Water team - two of my gang heal off of Water attacks! :D

Ghost, they seem to really powerful against alot of stuff, I remember playing one of the games and thinking "WTF is this thing weak against" ... If I remember right it's dragon but at the time I was blasting it with water, fire, fighting, grass and it seemed to do very little.

Reading that they seem to be rather rare (making up 3.5% of the total amount of pokemon) and by the sounds of it kind of overpowered.

Lucario

And I love my Lucario. It's a little embarassing to admit, but my soul silver squad is 5/6 generation 4, with Typhlosion being the only non D/P/Pt 'mon in there...

Dragons, definitely dragons. Maybe I'd pull a cheat like all the other dragon trainers and use Charzard even though he isn't really a dragon.

So: Flygon, Charzard, Dragonite, Kingdra, Whatever that new Dark/Dragon is, Salamence.

Probably Dragon or Dark.

If Dragon then:
- I'd have Dragonite, Flygon, Kingdra, Altaria, Salamance and just since everyone seems to have one that breaks with their type i'd have a Lucario too (Dragon Pulse, and some Fight attack to keep the Ice pokemon at bay)

If Dark then:
- Sharpedo, Absol, Weavile, Umbreon, Honchkrow and to break with my type i'd have a Mismagius

My favourite Pokemon is Blaziken so I'd go for a combination Fire/Fighting gym.
Blaziken - Medicham - Rapidash - Hariyama - Arcanine - Machamp.

But I also like to imagine line-ups for Gyms of every type.

I'd be the gym leader with the sense to train a wide variety of pokemon so you can't just turn up with one that has a type advantage and roll me. I mean seriously, if they're supposed to test your skill, why do they all have such an... elemental(?) weakness?

I'd also take the STRENGTHS of gym leaders past. A Gengar with dream eater, a Miltank with rollout, a Dragonite because it's totally awesome...

Grass/Poison, with subtypes in order to help the weaknesses if possible. /Rock, /Water, /Psychic, et cetera.

Dark because I already have a Dark line-up trained, or maybe Poison or Grass with the following line-ups respectively:

Venomoth, Victreebell, Tentacruel, Crobat, Muk and Weezing

Victreebell, Exeggutor, Shiftry, Breloom, Tangrowth, Bellossom
