I nominate the name S.S. Anne.

Or, if you plan on putting the name of the boat on the boat for all to see, it should be called "Don't worry, this is not a boat."

-The Poseidon.
Everyone names their ship the Titanic, why not name your boat after a disaster movie, almost no one remembers.

-Jonas
Cookie for the nautical-lore reference

-The Angry Butt Pirate
What's better then a boat name made of a sex move (the angry pirate), and a "slang" word for a gay guy (butt pirate).

Jenny.
Good for all of you that get that reference. :p
I was scanning the posts trying to see if I was the only one that thought that. Soon as I saw the thread, I thought "Jenny"

The Borealis (Portal)
Saint Lidia II (The boat that rescues you in Death Toll in Left 4 Dead)
The Lady in the Water (The Boomers sunken plane in New Vegas)
The Lagniappe (Virgil's boat in Left 4 Dead 2) Also means "A small gift often given in the south as a show of good faith after a purchase."

Edit:

Hmm... Pioneer 2.
Or, if you're suicidal, Pioneer 1.
I love you.

Rapture!!!

Come on, thats a good one. The city of Rapture. Under water. Bioshock. Come on. Thats good :D
Personally I wouldn't make a habit of naming things that should float after things on the bottom of the ocean :p
I would use something important to you in particular. Or you could just name it Yamato. (http://en.wikipedia.org/wiki/Japanese_battleship_Yamato)
