I have no idea what Bioware has in mind, but truthfully I think the Reapers are kind of doomed at this point.
The thing to understand is that the Reapers were successful by seeding the galaxy with technology and this being able to determine exactly what they would be facing when they arrived since everything would be based on what they left behind. Their success being dependant on a surprise attack with overwhelming force, against what amounts to a
predictable enemy.
The differance being that a wrench has already been thrown into the gearworks so to speak. Sovreign was defeated, and even if most of the galaxy doesn't really acknowlege the Reaper threat, technology from that ship was recovered and has been being put into service. The upgraded weapon you could put on the Normandy for example was mentioned as being based on
the technology recovered from Sovreign and worked on by Turians.
In the end when The Reapers attack they might have a bit of an advantage, but it won't be actual TOTAL surprise because people are at least aware of the possibility and thus will be able to adapt faster. What's more they are going to run into far more advanced weaponry than they normally do, having their own stuff being used on them. When one ship can take down a major battlefleet single handedly, it's obvious what a threat they represent, on the other hand when your going to be looking at ships using weapons that aren't just going to bounce off/disperse, the odds won't be anything quite like that anymore. Even if there are a LOT of Reapers, I just don't think they would win a protracted war at this point.
Losing earth "sucks" because after all this is a game played by humans, and it's our home planet. Like any major war, battles are going to be won and lost by both sides, the Reapers aren't going to just die out, and I'm sure lots of planets, many race's homeworlds, are going to wind up getting dusted.
That said, since this is a game about personal combat as opposed to fleet warfare, I'd imagine the basic set up is going to be one where these developments have bought the good guys time, but they are still losing, it's just The Reapers actually have to fight for once and are actually taking losses. There will probably be some big reveal about a Prothean super weapon that they developed but never got to deploy, and Shepard will go out to look for the day-saving macguffin on various planets while being hounded by enemy ground forces. The Protheans took a long view, and it's likely that those who believed they were the last were not nessicarly actually the last ones around. They might have left something behind to kill the reapers from beyond the grave (so to speak) just as they were leaving warnings. At the very least even if it isn't a giant "I win button" simply having the tech of that whole civilization plus the current civilizations and salvaged reaper tech would probably result in saving the day.
If they do it right I doubt there will be any "OMG, with one act we have wiped out all the Reapers, the universe is saved!".Though if they do go that root, I hope the final cinematic involves Shepard fleeing a base, apparently in the middle of the game, tripping over a power cord, and then all the reapers going dead as that cord was connecting their central AI relay core (or whatever technobabble you might want to use). At least it would be unexpected for once "WTF, all of this and all I had to do was unplug them?" (end credits roll).
