Antagonists are just as important as the protagonist, if not more important, because they usually provide the reason for seeing a story through to the end.

As for who my favorite is, I've got to say Andrew Ryan from Bioshock. He is so seemingly crazy, always killing off anyone trying to help Jack in his quest for god-knows-what. But he also is educated, and has many great things to say that give the player food for thought, "We all make choices, but in the end, our choices make us!" and "A slave obeys, a man chooses!" have both been used by me in essays for school. Andrew Ryan is the perfect antagonist, although the actual villain of Bioshock was yet to be seen...

This dude right Here. The Magic Emperor is the Dr Doom of JRPS

Just a short high light off feets

Manipulated Entire Guild Of Wizards
defeated or otherwise incapacitated the land's strongest heroes
Became the leader of an entire tribe of exiled and angry monster folk
Enslaved/Killed The world's Goddesses dragon protectors and made it very diffacult for the hero to get their powers
Enslaved Said Goddess
Rose ancient super weapon
went out laughing in the heroes face
Was resurrected by god of destruction 1000 years lader
kicked dragon's asses once again
achieved position of power in the church
turns out he was playing said god of destruction for a sap all along and get's the parties powers back for them because he's all teh things he did in the first half of the list were for the sake of preserving the world and god's of destruction tend to be counterproductive towards that end

also he has a neat hat

Quite frankly I was always partial to Ex Death.

dudes just ominous

If Kefka's the Joker than Ex Death is easily Darkseid.

Well damn, now I have to think about this. The Nameless One is an easy choice for Protagonist for me, villain is somewhat more tricky.

I DO like Ghaleon, Kefka, and Sephiroth but they're pretty one sided. I've never been a fan of villains that are evil for the sake of being evil with very little motivation. The best villain doesn't know that he's the villain - he thinks that he's the good guy. He thinks that what he is doing is the right thing. Either that or the villains motivations are unknowable, as in a Cthuloid horror.

This may change if I'm reminded of a better villain, but for now I'm going to go with:

Saren is ultimately motivated by his own fear, and actually thinks that he's doing what's best for the galaxy. Not only that, but the 'true' villain that's behind him is basically a mechanical Cthulu. Saren and the Reapers hit all my bases for a good villain, and really Saren is just well written and well designed.

Dr. Breen gets honorable mention.

Technically that was for 'coolest' villain, which isn't necessarily the same as 'best'.

Hmm, probably Dracula form the Castlevania series of games:
Plus the dude forced the guy who killed him to bring him back from the dead in Castlevania 2: Simon's Quest. That's some style right there.

I'd say Saren, but I feel the need to be original today...

Loghain.

Majora might just be the strangest and creepiest (not to mention most threatening) deity in all of video games.

Sun Li The Glorious Strategist.

Because I was one of those people that was honest-to-God shocked when he showed up and killed my PC. When the plan was explained, I had to give him points on just being so epic.

I'm going to say Andrew ryan, mostly because he's deep, utterly eccentric and somewhat original compared to most videogame villains but partly because I had to try and dress up like him for the benefit of a trailer I have to make for school...what?

Saren, he was a fantastic villain mostly becasue as said above he doesn't know he is a villain, watching his character fall deeper and deeper into the reapers control was an awesome addition to the mass effect game.
